** Some fans are disappointed that Scrappy-Doo doesn't have any involvement in the film aside from being briefly mentioned by Flim Flam, when the film could've, as was done with Flim Flam, taken the opportunity to have Scrappy RescuedFromTheScrappyHeap.

** Fans were also unimpressed with TheReveal of the reason of Fred's absence in ''WesternAnimation/The13GhostsOfScoobyDoo''. [[spoiler: He went to cheerleading camp]], Some fans noted there's no real reason why Fred would go in there nor why he would have any interest into it beyond [[spoiler: fitting with his arc in the movie of supporting Daphne as the leader of the Gang]] and it hasn't being mentioned or brought back since then.

Notably, Bogel and Weerd are completely ignored by the movie, probably because they couldn't be fitted into the non-supernatural explanation. Though, this may have been the entire point, because not only do the characters who hear this explanation not buy it, it's strongly implied that Velma was just desperately trying to convince herself this was the case.]]

Even if one doesn't take Velma's explanation as granted, the fact that fans waited so long for a conclusion to the series only to get a ambiguous assumption that [[spoiler:nothing in the series really happened]] pissed off more that a few viewers who wonder what was the point of even trying to conclude the storyline if they weren't going to go all the way.

** Flim Flam is [[AgeLift aged up]], probably because his status as a [[KidAppealCharacter young kid]] contributed to his TheScrappy status.
** Daphne's appearance looks a lot more like her and in-character with her fashionista tendencies, as a complaint for ''The 13 Ghosts'' was that her character design looked too unrecognizable to be the same Daphne that we've often seen.
** The very creation of this film is pretty much making up for the fact that ''WesternAnimation/The13GhostsOfScoobyDoo'' itself was LeftHanging for a [[SequelGap very long time]].

* AlternateCharacterInterpretation: Velma is here pretty much the only one going against the grain by still maintaining her skepticism. Is she the OnlySaneMan in this movie or just in blatant denial with cynicism her only defense mechanism?

** Some hardcore 13 Ghosts of ''Scooby-Doo'' fans aren't going to take some of the changes here that well which really should have been expected, not helped with the below mentioned Wasted Character for Scrappy.
