Shepard theoretically could have called the Council about the derelict Reaper, but they needed to get onto the Reaper immediately to recover the IFF without Council interference. They would have notified the Council afterward. The Collector Base is beyond the Alliance or the Council's ability to reach due to the Omega-4 Relay's location deep within Terminus space. It's a major plot point of the first game that the Council cannot send any major expeditions into the Terminus Systems. Only Cerberus would have easy access to it.
