** The PEFE Founders took down the corrupt corporation Pokéfutures Inc., who also happened to be the lynchpin of Angela's economy. This resulted in the Angelan economy going into freefall, and had the Founders not took the deal to take all their assets they would've all ended up in prison.

** The J-Team causing property damage to the places they stayed at caused many hotels to ban them from staying there.
** Psychological issues take time to fix and may never fully go away.
** During the Hoenn arc Tagg decides to have his mons destroy a perfectly legal Neo-Magma machine to stop them from destroying a beach and is forced to retreat by them calling the cops as that's vandalism.

* ThouShaltNotKill: While killing is something the J-Team tends to avoid if they can help it, overall the J-Team has no real "no kill" rule, subverting it. For example:
** No one really balked at the concept of killing the Glitches, which were sapient (albeit evil) beings in the earliest arcs.
** Tagg and his mons are fully willing to kill their opponents if deemed necessary since they tend to fight the most scummy humans and mons out to kill them, as best exemplified during the AU and PMD-R arcs.
** Mezzo and company in their Dream World adventures have killed their main villains such as Magolor and Queen Sectonia.

** Similar shenanigans happened when several members attended a Christmas at Ren's family's manor in Johto.

* UnusualEuphemism: Several characters use "muk" as a curse word.
* UrbanWarfare: Showcased in the battles of Celadon and Goldenrod during the AU arc.
* VillainousLegacy: The Seven Jerk Dragons transformation of most of the human population of the PMD-B timeline is directly responsible for the state of that universe when the J-Team visits it. Specifically, Bahahkun's descendant Maleficent had designs on starting a whole new dragon war, which were cut short when she died.
* VillainousValor: Despite being knowingly outnumbered and outmatched Melinda's mons, and her Chandelure in particular, chose to fight against the J-Team anyway after her car got forced off the road after being chased for capturing DS and Mirage.
* VirtualSoundtrack: Players often use music to set the mood of the scene they're doing for better atmosphere.
* VitriolicBestBuds: Crewe and Vierr constantly make sharp jabs at each other (the former quite literally), yet they still seem to consider each other friends.

*** Kyrie has a [[BatterUp baseball bat]], to reference Bad Girl from ''VideoGame/NoMoreHeroes''. It even gets set on fire in battle (though accidentally).

** The AU arc has the backdrop of the Scolemis dictatorship and the Resistance fighting one another, only for it to take a direct role when they have their generals invade Kanto, Johto, and Hoenn directly and have the J-Team fight them there during the latter portion of the arc. Later on following Napoleon's rebellion, it turns into a MeleeATrois between him, the Resistance, and the Scolemis loyalists.
** The Conquest Arc takes place in the middle of a war between Spectra and its allies/conquered states, Nixtorm and its allies and, Illusio and its allies.
** Return to AU has as its setting a massive world war with various disparate resistance movements fighting against the forces of the Seven Jerk Dragons hellbent on taking over the world and placing themselves above humanity and other mons.
* WarIsHell: The Pokepan invasion, particularly the invasion of Kanto, exhibits this trope ''very'' well.
* WeirdnessMagnet: The group admits to being one of these.
** 'I defeated Missingno [X Amount of] times and all I got was this lousy T-shirt'
* WelcomedToTheMasquerade: Every prospective member or ally of the J-Team ends up being welcomed into the odd world of WAAPT at some point.

** During the Orre arc:
*** Alexia turning out to be a blackmailed Lyuri.

** Des gets chewed out by Sakura after he attacks Lake.
** Tagg gets chewed out by nearly the entire J-Team team after he slaughters a whole bunch of Cipher Peons out of revenge.
** Crewe gives the J-Team members that participated in the Fiore Illusion HQ raid this after they cause one of their airships to crash, injuring Straw.
* WholePlotReference: A lot of miniarcs have been based off of the plot of different videogames.
* WindowsOfTheSoul: Des can interpret what somebody's been through just by looking in someone's eyes.
* WithAFriendAndAStranger: The Auric Avenger's team was initially this with Gaia as the friend and Shingeko as the stranger.
* WombLevel: 'M's organic core takes over the Grey Ruins and makes things all fleshy.
* WorldHalfFull: Tagg points out that while the universe of PMD-B isn't perfect, it certainly isn't a total lost cause.
* WorldOfWeirdness: The world of WAAPT is in a word, strange, but most people go about their regular lives.
* YankTheDogsChain: The PMD-B timeline can be viewed as this at first, since the AU managed to rid itself of its biggest problems only to have dragons turn most of everyone into Pokémon and mostly rid the Earth of human civilization.

** Vierr, who has Auric and Psychic abilities as well as both Dark and Ghost Obscura, although he is not at all experienced with any of the four.

* YouCantFightFate: The cave painting in Oblivia foretells Dialga's betrayal of the Legendaries that begins the AU arc, and there's nothing anyone can do to stop it.

** It's implied during Portales' backstory that the homeworld of the Elgyem species somehow got destroyed or otherwise rendered uninhabitable, meaning that the Elgyem and Beheeyem that managed to make it to Earth may be the LastOfTheirKind.
** Fool, Michelle, and Roderich were permanently banished after the former two ended up killing the Simipour they were supposed to be forcibly mated with due to troop hierarchy.
** This also happened to former Scolemis soldiers who defected from Dragonspiral Tower in the AU, including Mira.
* YouGottaHaveBlueHair:
** Anom, Luke, Fool, and Mezzo all have blue hair. Wolf and Gamer have green. Sakura and Maggie have pink. Anom mentions having brown hair in the story, though. This is either artistic liscense or simply a {{Retcon}}.
** Played with in Gamer's example, as he actually dyes his hair that color. As does Sakura.
* YourCheatingHeart: Ammy ends up cheating on Umbra with Vlad, due to confusion regarding her feelings, resulting in an egg. They do end up back together though.
* YourPrincessIsInAnotherCastle: The group rescues Gamer, but just as they are leaving Ein shows up to stop them.
