* Melissa is implied in the story (and confirmed by the author) to be a transwoman, a nod to the fact that [[ShesAManInJapan she was male in the original Japanese]].
* Gary has a Raticate whom he mentions to have retired from battles by the time of his Oneshot. This is a reference to Raticate being retired from the Rival's team, though without the commonly assumed dead Raticate theory.
* In the Lorelei oneshot, Nevermelt Ice can be found in the Icefall Cave, just like in the [=FireRed=] and [=LeafGreen=] games.
* Hapu's in game comments about being distracted by Lillie's loveliness lead to the character being attracted to girls, and in particular blondes.
* [[spoiler:Wes's]] simulation mentioned in his first appearence is the one that the player starts with as a tutorial in XD.
* Casey's Clefairy is a stand-in for Ash's Pikachu, a nod to the fact that Clefairy was planned to be the ''Pokémon'' mascot early in development.
* Astrid's battle with Ramos mirrors Ash's: his Weepinbell defeated her two super-effective Pokemon with the aide of poison but had the tables turned when a non-supereffective Pokemon they'd later use as an Ace during their later battles managed to block the Poison.
* Ashley in canon was a cosplay Ash used to infiltrate the Celadon Gym in the original timeline. Here, [[spoiler: Ashley is now her own person, and is another person on the ever expanding list of potential half-siblings Ash has. She even looks just like the cosplay, just older and in a waitress uniform. Ash for his part suspects it's another instance of MissingNo messing with him]].
* Ash and Misty's bags brand names are their Japanese names, the Satoshi Explorer 1 bag and Kasumi Trailblazer Drawstring bag respectively.
* More than once someone suggests Ash and his team train atop a mountain for a prolonged period, Ash even suggesting he'd have Pikachu, Charizard, Squirtle, Bulbasaur, and Snorlax with him, reflecting Red's actions after beating the Pokemon League in the original games and even his team.
* During the Kiawe oneshot, Lana was depicted as being rather fond of getting guys to discard their shirts and flex muscles. Her game self was prone to making jokes about strappling swimmers
* Iolani warns Kiawe not to get a job at Thrifty Mart. Game Kiawe got fired from such a job.
* Koa's comments about humans understanding the intent of their Pokemon is similar to what Ash commented on to Valerie in canon.
* Kiawe meets Velvet and Frax in a similar way he met Ash: fighting off punks with bikes.
* Raymond's battle with Blaine goes pretty similar to the one he has with Ash at the start of the first movie, except that Blaine only needs ''one'' Pokémon to [[CurbStompBattle take out his entire team.]]
* Blaine's gym ''used'' to be inside a volcano just like the anime. Because it was [[NoOSHACompliance so obviously dangerous]], the Pokemon League told Blaine that he has to use a standard gym building rather than the volcano.
* Red's surname is revealed in Chapter 26 as "Tajiri", the same as Satoshi Tajiri, the creator of the franchise. Additionally, in the Sanpei Interlude, there's a character named Satoshi, who doubles as a nod to Ash's Japanese name.
