SOC gives you 'limited authorization to engage', so you can fight back to defend yourself (and so your NTF buddies don't get suspicious) but you're not supposed to go out of your way to kill the Vasudans. Although some players do that anyway, since this is the only opportunity in the main campaign of the game to get Vasudan ship kills.
