* When Stein and his henchmen are carting away Emeralda, Id shows up and demands that they "Give it back". This brief sentimental side of Id might seem out of place... until you suddenly realize that Id, like the fully awakened Fei, has access to all 10,000 years of ancestral memories, including Kim's memories of Emeralda and all the love and care that went into creating her.

Even the line "To you she's just a used up toy" appears to hint that Id feels protective of her. Think about it: Id has experienced some of the worst pain imaginable with the experiments carried out on Fei when he was a child, so it makes sense that he'd want to stop her from becoming someone's guinea pig.

* The Gazel Ministry are the only major group that make up the BigBadEnsemble who don't adjust their plans very much near the end of the game. They remain focused on reviving "God", and then joining with it, and the only major shake up is when they realize that the party are all compatible with the Animal Relics, and decide to use their bodies to escape being basically computers. Given that at this point the Gazel Ministry is basically just the remnant data of those surviving ones, that makes sense: their essentially programs/AI running on what limited coding makes up their "free will". They lose because they can't adjust or think outside the box anymore, hence why they never suspected Krelian would betray them.
