* The show makes it clear that Nathan and Audrey are meant to be together and they have some sort of LoveTranscendsSpacetime ReincarnationRomance thing going on. Audrey even [[GenreSavvy uses this]] to get around [[spoiler: her HeroicSacrifice]] at the end of the series. So what's with the drawn out Nathan/Audrey/Duke LoveTriangle? Season 5 reveals that [[spoiler: Audrey's original personality, Mara, can't stand Nathan but seems to genuinely like Duke. Well, as much as she's capable of, anyway.]] Why didn't this come up before then? [[spoiler: Because the other overlays didn't have much, if any, interaction with Duke.]]

* A smaller, but more real-world, AdultFear: Jennifer started hearing voices. Despite doing the right thing and getting professional help, and the professional help doing the right thing and evaluating her based on her symptoms, she was egregiously misdiagnosed and put on antipsychotic medication she ''didn't need'' for six months or more. That is a class of medications that have severe, sometimes irreversible side effects.

** This also explains why the overlays' FakeMemories are from people who are in "helping" professions that have contact with many different people, but require a certain amount of detachment. Audrey works in law enforcement, Sarah is a nurse, Lexie is a bartender, etc.

Audrey works in law enforcement, Sarah is a nurse, Lexie is a bartender, etc. As mentioned above, their personalities make them seek connection, but their instinct, thanks to their lines of work, make them distant with it.

* What will happen when the Troubles end and he realizes that he can't cure his wife, William, and Howard anymore?

Not to mention he can't have any sort of relationship since that also causes the machines to get jealous (and homicidal). You can almost feel his despondent realization (you can certainly see it) of the fact at the end of the episode when Nathan and Audrey leave him in his workshop surrounded by the machines.

* In "The Trial of Audrey Parker," Audrey insinuates that Howard, her supervisor at the FBI, trained [[Series/TheXFiles Fox Mulder.]] This is before TheReveal, so it's just a funny ShoutOut. Post-reveal, it's still funny, but in the idea that Howard is ''not'' an FBI agent and he has gained all of his information about being one from PopCultureOsmosis.

* The RunningGag in "Ain't No Sunshine" is that Audrey is friendless and can't remember people's names. Since this is before TheReveal, it's just to poke fun at Audrey being a workaholic, but it makes sense in terms of the larger narrative. Audrey's job is to help the Troubled and then go into the Barn to end them. Remembering people's names and having friends means getting attached, and as seasons 4 and 5 clearly demonstrate, that throws a ''huge'' spanner in the works in terms of ending the Troubles.
