* ForWantOfANail: While there hasn't been one huge event that is the culmination of [[ButterflyOfDoom the butterfly effect]] à la ''Fanfic/YetAgainWithALittleExtraHelp'', it crops up every once in a while.
** In ''Spell of the Unown'', Delia's decision to stay away from Greenfield results in the Unown creating an illusionary Suicune as Molly's mother instead, and an illusionary Raikou to act as her older brother, on top of having the canonical Entei as her father. [[spoiler:Eventually, after all the love she puts into the illusions of the Legendary Beasts and an Eevee she used in her battles against Brock and Misty, they become real (albeit, shiny).]]
** Hunter J's early involvement is due to this. Because Ash reminds Team Rocket, they have an increase in skill and go back for James's pet Growlie. This in turn draws Jessebelle's attention, who, after failing to get James, calls Hunter J to Kanto. [[spoiler:Hunter J crosses paths with Ash years early, leading to the increased difficulty of both Gringey City and Shamouti but also taking care of a problem early (and causing Ash's meeting with Muk to be delayed until right before the League).]]
*** Similarly, ''Voice of the Forest'' is also amped up because the Iron Masked Marauder steals the Pokémon of the Team Rocket agents dispatched by Giovanni on the [=TRio=]'s tip-off.
** Instead of being left alone, Meowzie was adopted by Koga and trained in the art of the Ninja, meaning that the events of the episode where Meowth's backstory was revealed not only don't happen, but she actually trains Meowth in how to perform several Pokémon ninja movies while Jessie and James fight Koga for a badge. Meowth never learns that she was his crush in another life, though.
** After being reminded by Ash, Drew expands his team with an Eevee -> Leafeon he didn't capture in the original timeline, which gives birth to an Eevee egg... [[spoiler: that turns out to be May's Glaceon.]]
** After Mewtwo [[spoiler:publishes his book about life from a captured Pokémon's perspective, N gets his hands on a copy, thus planting the seeds of doubt about his father's doctrine.]]
*** And then by the Battle Frontier, [[spoiler: when Team Plasma conduct the ceremony to summon Reshiram, N is doubtful enough of his father's intentions and curious enough about the actual truth that Reshiram can see it in him, and the two of them fight off Team Plasma (with the help of the Swords of Justice) and take off on their own to find the real truth of the world.]]
** [[spoiler: Thanks to Magma and Aqua's machinations, Kyogre and Groudon get ahold of their own Orbs and undergo Primal Reversion]], requiring Ash to call the strongest members of his team, including [[spoiler:all nine of his Legendaries]], along with help from Team Rocket.
** Whatever caused the [[spoiler: Delta Episode]] to happen in this timeline. And [[spoiler: Ash using the Meteorite to Mega Evolve Rayquaza during the Scuffle of Legends means that he's a little short on power to deal with said mountain-sized meteorite.]]
** Paul is a bit different this time around as a result of the ripple effect, being less dismissive and a bit more respectful of Ash because of [[FamedInStory his reputation]].
** A mass revival of Fossil Pokémon occured in Sinnoh 6 despite not happening the first time around.
** Giovanni apparently set up operations in Sinnoh before Ash and Co. went there. In the original timeline, the [=TRio=] were the first ones sent there to establish operations.
** The ButterflyOfDoom variant: [[spoiler: during the TimeTravel events of ''Anime/PokemonArceusAndTheJewelOfLife'', Marcus is beat by overwhelming force from Ash and Co. instead of diplomacy, causing him to leave Michina in a fury and leading to cascading effects that result in a BadFuture]].
