1) The endings of the Pokemon Mystery Dungeon games.
2) The ending of Super Paper Mario.
3) During Final Fantasy X when Tidus fades away...
4) Two parts of Final Fantasy VI. The opera sequence was a "happy tears" moment, while the ending...
5) Various parts of Mass Effect and Mass Effect 2. Especially in the latter, when after defeating the Final Boss I discovered that one of my party members died while holding the line. That party member was Tali.
6) Though it is actually one of my least favorite games in the Zelda series, the ending of Phantom Hourglass is the only time I've been brought to tears by a Zelda game...
7) Various parts of Tales Of The Abyss, but especially when Jade confronts Luke about the fact that he's dying, and promises to keep it a secret.
8) The default (as in beat Lavos after reviving Crono ending of Chrono Trigger.
...wow, just realized I'm a real sucker for endings. Oh well!
Amazingly enough, I didn't cry during that part from, 358/2 Days that everyone keeps listing. Probably because I freaking hate Xion.

You could consider the entirety of Metal Gear Solid 4 one big Tear Jerker, with only brief reprieves so you don't get desensitized.

I haven't cried yet, but I've gotten halfway for a few, especially the end of Kingdom Hearts II and Sonic Battle. Also Paper Mario The Thousand Year Door, but only because I didn't want this amazing game to end.

Last Window: The Secret Of Cape West- The scene where Kyle and Frank talk about Chris Hyde's death and all the reasoning behind it and the one of the final scenes where Kyle looks out of the same window his father died in front of.

Sometimes life just sucks. You have to learn to take the good with the bad. Why should you expect anything different in the mediums?I'm on my second playthrough of Nier right now. I DARE you not to have at least one Tear Jerker when they pull the I Am Legend twist on you, also known as "Oh, so I'M the bastard?" And all they have to do is actually translate the weird garbling that the Shades speak in, and give a couple extra scenes showing what they were doing when you weren't killing them.
I just killed the wolf Shade and now I feel like a monster.

I found Roman's death much sadder, personally.
I know Mother 3's been brought up already, but I still have to say it. Biggest one was the final battle.
@scisless - I didn't, but I felt for the guy still. He was a douche, but a lovable one.

I was playing with my sister and reading it aloud in a Bobbery-type voice. I started out with a bit of a fake sob. That sob was nowhere near fake by the end.
"Proto-Indo-European makes the damnedest words related. It's great. It's the Kevin Bacon of etymology." ~MadrugadaI killed a bunny in World Of Warcraft. It was just hopping around, so I targeted the critter, and killed it. And I did it with a Pain spell, so it was a slow death. It made an "EEEP!" when it died.
I screamed out, "What have I done! I killed the rabbit!", but no one cared. They all laughed at me for killing the cute little bunny.
Jonah FalconEmma's death, yeah. The line that put it over the top for me was, "Hal, I miss you." And, of course, the end of Snake Eater.
Mother 3's Final Boss is perhaps the first time I've shed tears over a video game for reasons that don't involve childhood ragequitting.
I was in a cafe when I did it. I was seriously holding back tears * and had to get a few tissues. (Had I been at home, in my bedroom with the door locked shut, I would've just bawled.)

And a good portion of things beforehand Birth by Sleep's ending (especially anything to do with Ven- his theme makes me tear up everytime. The secret ending to Birthby Sleep also made me tear up, though in a good way this time.
-Ending of MGS 4. It had both happy and sad elements, so it crosses with Heartwaming Moments as a result.
-Similarly, ending to MGS 3. Manly Tears...
-Leaving Kaidan behind on Virmire.
- The ending of Red Dead Redemption, doubly so that comes with the Fridge Horror of Jack becoming exactly what John didn't want him to be.

Against all tyrants.The ending of the Wii version of Punch-Out!!. I hope Next Level Games develops a sequel so they can fix that.
And as for tears of the happy variety, the reveal of Eggmanland was one for me. Dr. Eggman's my favorite character in the franchise and it was nice seeing him succeed so thoroughly for once (especially since it took him nine years to do it).

I can't stop listening to thisThe crucifixion scene in Persona 3. Ikutsuki shoots Takeharu Kirijo, the former falls off a ledge in madness. That was a tearjerker for obvious reasons. Mitsuru didn't even get a chance to speak to her father as he died. Chidori's sacrifice is similarly tragic.
