EDIT: Check out Tex Murphy, Blade Runner: The Game, Policenauts, Snatcher, and lot of the soundtrack on the original Katamari Damacy. As well, Yakuza has a tendency to throw jazz in to background music, particularly in Yakuza 2, where most of the cutscene soundtrack sounds like the lost scratchy jazz soundtrack to a 70s crime film. Stuff like this:

Sam & Max have some jazzy music. Mostly just for the opening, however.
Alrighty, lemme give you a small bit of my own list real quick.
- Maxis in general makes games with good jazz music, thanks to their in-house composer/bandleader/jazzman Jerry Martin and company.
- Sim Copter: For example
- Sim City, especially 3000
- The Sims 1, though that's the only game in the series with a good amount of jazz
- Jazz Jackrabbit, obviously, though it's more jazz funk than straight up jazz.
- Anything with a soundtrack by Tomoya Tomita
- Several tracks in the Mario series.
- Including this great track from a surprising place... Mario Kart of all places.
- The Donkey Kong series, of course.
Maybe more later, as I think of em. There are tons of jazz tracks I've heard in game after game that I don't remember right away (I remember recently I played a game that hit me with a surprise sax improv section, that I can't remember the source of...)
There's also games that don't have mostly jazz music, but have one or two great tracks. Sonic Unleashed, for example, or Street Fighter EX.
Also, if you want games with historical jazz tracks in it, try Mafia 2.

Every The Incredible Machine game ever had at least one track of every music genre known to man (except the first, almost all of it was of the 'easy listening' variety), and the jazz ones weren't half bad =)
Knuckles Chaotix had vaguely jazzy music, though it was mostly fusion - I did dabble in trying to arrange it for a proper four-man jazz band, but I'm still as talentless as ever, so, Epic Fail.

Videogames do not make you a worse person... Than you already are.The Leisure Suit Larry series has some pretty good jazz music, including around the 7th game. Keep in mind that Al Lowe himself was a school music teacher before he did the video game business.
Also there is this song from Super Mario galaxy 2.
Sonic Advebture 2. All the Rogue levels, her theme "Fly In The Freedom" plus "The Base" music cue.
Viewpoint (Neo Geo) has some cool acid jazz called "Not All There" for it's first stage, and Konami's Cybernator has some swanky 80's contemporary SHMUP jazz for it's first level.
Speaking of Konami, Snatcher has an amazing jazz opening track called "One Night In Neo Kobe".
Also the Japanese Sonic CD Tidal Tempest music. I forget what era (good/bad future/past whatever) but listen to all of them and you'll find it (It's kinda short though).

These two are my favorites.
I second that, Snatcher's opening track is awesomesauce on many levels (not the least of which is that Akira Yamaoka, the guy most people only know because of Silent Hill, was part of the sound design team on that game). The more memorable jazz tracks, however, that I can recall from Konami games, are either one-time things (like most of what Norihiko Hibino did for MGS 2, seek out the MGS 2: The Other Side CD or the Black Disc edition of the OST for those, they all fall under the James Bondage category I've mentioned earlier), one-track wonders (the Sega Saturn release of Symphony Of The Night featured extra levels not found in any other version of the game, re-release or not, and used exclusive arranged versions of series classic tunes as BGM for them - including a big band rendition of Vampire Killer!) and so on.

Really, a lot of the night music from Sonic Unleashed is... well, not straight jazz, but some odd form of jazz fusion. "Rooftop Run - Night" is jazz-funk with accordion, "Arid Sands - Night" is vaguely Arabic jazz, and so on.
Eh, jazz is a pretty freaking wide subject and tends to run into a lot of No True Scotsman.
Anyway, here's one of those things I'd consider squarely in "close enough, now just enjoy it you hardass."

Gran Turismo is infamous for its smooth jazz menus.
"Who wants to hear about good stuff when the bottom of the abyss of human failure that you know doesn't exist is so much greater?"-WraithKing Of Fighters, though many tracks border on Jazz Fusion.
I think it's mostly Iori's tracks, though I might be wrong.
