Angst? What Angst?: The whole reason Koishi sealed off her Third Eye in the first place was because of the fear and hatred directed at the mind-reading satori species. Now, however, she simply bounces back really quickly (though this can be attributed to Flandre's presence). In general, Muffin goes out of his way to avoid angst anyway...
Arc Fatigue: The Rethinking the Natural Lawarc, which lasted over three months, partly due to the Retcon and partly due to Schedule Slip while the Retcon was going on.
And then later, he mixed "Umbral Ultimatum" with "Solar Sect of Mystic Wisdom ~ Nuclear Fusion" — Or rather, "Subterranean God ~ Sunfire" (which does borrow a bit from "Solar Sect of Mystic Wisdom ~ Nuclear Fusion", for obvious reasons), a fact that only became obvious once "Subterranean God ~ Sunfire" finally debuted on its own in the comic.
Memetic Mutation: Among the fans, "MISSION FAILEO" is a minor meme (owing to Marisa Gear Solid and a block-font in which D was identical to O, with a Lampshade Hanging in Create.swf Adventures).
Older Than They Think: A number of fans have mistakenly thought that Muffin created Meimu (who existed for years before Muffin decided to use her). Of course, they have nothing on the one fan who thought that Muffin had created and popularized Flandre x Koishi...
Rooting for the Empire: In the confrontation with Yasora in Create.swf Adventures, Muffin forgot to include a single line which would have made it much more clear that Yasora intended to burninate the countryside; he added it back in after he realized this (after the fight was over!), but there were several readers who felt that the fight wasn't really all that justified.
