Damien, on multiple levels. If Mary gets an ending with him, did she really turn him around with the Power of Love, or did he just sucker her one more time? If you get his worst ending, it's made pretty clear that he cares for Mary and isn't just trying to steal her magic, since it's gone as a result of your broken promise. He could easily leave you to the wolves, yet he saves you instead. This only applies to Horse Hall. In Wolf Hall, he's unambiguously evil no matter which ending you get.
Professor Potsdam - is she an absent-minded laissez-faire administrator who prefers to let students control their own fates while being blind to the risks, or is she an Affably Evil monster manipulating everyone to her own benefit? She certainly thinks nothing of putting Mary Sue in danger, and both Grabiner and Gary Stu suggest she has political motivations.
Awesome Music: One of the background tracks is melancholy yet very (bitter)sweet to the ears, used in more solemn scenes, and incredibly addictive.
Hollywood Pudgy: Ellen sees herself as fat, but visually, she only looks slightly wider than the other girls.
Incest Subtext: It is possible for Mary to insinuate that Virginia is a little too fond of her brother William. This does not go down well: Virginia and Ellen are both shocked and offended by the suggestion.
