  • Epileptic Trees: The revelations given at the end of "Guises of Evil" are ripe for fan speculations to tie the Lower City characters with the Upper City ones. The most common theory is that Mr. Black's daughter — a girl said to have anomalous powers, who needs to be locked up in a special prison to prevent her powers from harming others — is Isabelle. Players have also tried to speculate on the identity of Black's ex-wife — a witch with the initial of "M", which could refer to Martha, Margaret (AKA the Mistress of the Manor), Mei, or even the Conductor's daughters. When the player gets a chance to explore Mr. Black’s room in a side event, he reveals that his wife’s name is Margaret and his daughter’s name was Isa, short for Isabel, thus seemingly identifying the daughter as Isabelle and his ex-wife as probably the Mistress of the Manor since the Mistress’s real name is Margaret.
  • Fanon: The Upper City's lack of holiday celebrations (such as Christmas, Thanksgiving and Halloween—all of which are always done in the Lower City) has been jokingly attributed by fans to Mr. Black being too uptight to allow such ostentatious festivities in his watch.
  • Les Yay: Some players have noticed several not-so-platonic undertones between Sophia Haze and Olivia, given their use of pet nicknames for each other, and Olivia's lavish praises of Sophia's beauty can be a little suspect. On the other hand, Sophia uses pet nicknames for everyone, and Olivia's interest with beauty may be simply artistic in nature, given that she's a sculptress. Olivia herself mentions having been in love with a (male) sculptor who apprenticed with her under the same master, while Sophia enjoys gushing over handsome men.
  • The Scrappy:
    • During a discussion about which characters should appear less, all the respondents unanimously agree that Adeline should go away.
    • Among the Upper City residents, most players really loathe Fabien Delamode for being a conceited creep who lusts after a doll (who looks like a prepubescent girl), and stole his assistant's soul to animate the doll, almost killing her. When finally forced to undo his theft, he acts like he's making a big sacrifice in letting his beloved revert to a regular puppet.
  • Scrappy Mechanic: Whenever the player completes a collection from the Upper/Lower City, the game would forcibly transport them to the relevant region if they are not already there. Given the loading time required to switch between the two maps, this annoys players to no end—who would then have to travel back to return to other previous location in order to continue their playthrough, thus doubling the wait. Thankfully, this feature has been removed after a 2022 update.
  • Viewer Species Confusion: According to G5 entertainment, Violet's dog, Alligator, is a Dobermann. To many players, he looks more like a Great Dane that is Not Drawn to Scale.
