     R1: Rebellion 
  • Their Names Are Zero and Optimus Prime: The Autobots assist Lelouch in rescuing Suzaku, and do so on international television, which means their existence is no longer a secret.
  • Stolen Mask: The school-wide chase for Arthur and Lelouch's mask is recorded by Laserbeak, allowing Megatron and Soundwave to figure out Zero's identity.
  • Cheering Mao: After some soul searching and a second struggle with Mao, Shirley joins the Black Knights, and Cera has a recommitment to the cause.
  • Stronger, Faster, Deadlier: Megatron regains access to Dark Energon.
  • Isle of Gods And Monsters: Megatron captures V.V. and, after having Shockwave exploit Victor's immortality to perfect the Cortical-Psychic Patch for usage on humans, learns about the Ragnarok Connection. Rai learns a lot about his past, the Insecticons are revealed to inhabit Kamine Island...oh yeah, and Optimus destroys the Kamine Island Thought Elevator!
  • The Patch Paradox: Megatron gives Suzaku a Blackmail ultimatum, that if Suzaku disobeys any orders from that point onward, not only will he be removed from the military permanently, but he'll tell Charles that Lelouch and Nunnally are alive and at Ashford. Lelouch decides to reveal his identity as Zero to Nunnally... only for her to reveal that she already knew, having figured it out when he rescued Suzaku, but didn't want to believe it. Sayoko reveals that she's in the Black Knights, which even Lelouch hadn't known. The Insecticon Hive fully awakens and joins the rest of the Decepticons. Rai reveals that he's regained his memories to the Black Knights, as well as the details of his past. Meanwile, Euphemia saying that Britannia is wrong and needs to change, as well as comparing Cornelia to Charles, causes her to slap Euphemia, much to their mutual shock, and the Chinese Federation attacks as the episode ends.
  • School Festival Declaration: Megatron manages to give himself a dark Geass, the remaining Knights of the Round travel to Japan, Schneizel joins the Deception cause, Milly reveals that she knows that Lelouch is Zero, and the siblings learn that Megatron knows where they are. The chapter ends with Euphemia announcing the Special Administrative Zone, something neither Britannia nor the Autobots, Decepticons, and Black Knights don't chide with. Anyone who's watched the original Code Geass knows that what happens next will decide where the story goes....
  • Facade of Blood: HOLY HELL. Megatron has Airachnid kidnap Euphemia, who he then replaces with a Pretender. He uses this robot to deliberately turn the SAZ into a massacre, while Soundwave secretly gives the Knights of the Round orders to slaughter all Elevens in the SAZ. The Autobots manage to rescue half of the people there, but the event damages Monica, Gino, and Nonette's relationship with the Ashford cast. Suzaku, Dreadwing, and Cornelia learn that Lelouch is Zero. Suzaku learns that most of the student council are part of the Black Knights. Dreadwing gets confirmation that Megatron was the one who destroyed Cybertron. Oh, and one more thing — Suzaku and Dreadwing join the Black Knights and the Autobots.
  • Setting the Stage: Hardshell and his Insecticons capture Milly, Rivalz, and Nina. Cornelia becomes Airachnid's latest prisoner. Lloyd and Cecile choose to defect from Britannia when they learn of Suzaku's own defection as well as the truth of the SAZ Massacre. We learn the true circumstances behind Skyquake's death. Optimus and Zero declare the creation of the United States of Japan... which Megatron plans to use to distract Britannia so he can take over Pendragon.
  • Fall of Britannia: Just like the title says, Britannia falls to the Decepticons as they completely destroy Pendragon, and Charles is killed by Megatron. At the same time, Gino, Monica, and Nonette defect to the Black Knights amidst the fighting in Tokyo.
  • Rise of the Decepticons: The Decepticons invade Japan and wipe out over half of the Black Knights' forces, forcing a retreat. Breakdown, Hardshell and Luciano Bradley all die. Cliffjumper and Dreadwing both perform Heroic Sacrifices. Euphemia and Cornelia are both saved and taken to the Ark. Darlton dies, leaving Guilford, who is captured by the Cons, the sole surviving member of Cornelia's royal guard. Bismarck, Anya/Marianne, Dorothea and Gino go underground to organize a Britannian resistance group against the Decepticons. Megatron battles Suzaku and Lelouch in the ruins of Pendragon, while revealing his knowledge of Lelouch's identity. He also uses his Dark Geass on Lelouch and C.C., putting the former in a nightmare that is slowly killing him as the chapter ends!!
  • Till All Are One: Quite a bit happens for the final chapter of R1. Optimus, C.C. and Nunnally manage to free Lelouch from Megatron's Dark Geass, and Nunnally is finally able to open her eyes again. Lelouch and Rai's Geass power, as well as Rai's status as a half-Britannian prince, is revealed to the Black Knights. Cornelia, Euphemia, Lloyd, Cecile, Nonette and Monica join the Black Knights, along with Milly, Rivalz and Nina. The Black Knights and Autobots begin working in the shadows to rebuild their deplenished ranks while the Decepticons fight the remaining Britannian factions. Optimus and Megatron both send messages into space calling for reinforcements. And finally, C.C. gives Optimus a Geass, while also learning from the original Primes that Geass may have originated from Unicron.

     R2: Revolution 
  • The Renewed Revolution: Quite a lot happens in the first chapter of R2. The Decepticons, with an expanded roster, wipe out the entire Britannian Empire in less than a month, with all Britannian leaders ending up dead (Bismarck, Dorothea and Victoria), captured ( Anya/Marianne, Gino, Castor and Pollux), or in hiding (Marrybell and the Glinda Knights), and they establish New Kaon in its place. The High Eunuchs express interest in joining the Decepticons. Shockwave takes over Code R, creates the Geass Canceller, and recruits Dr. Arkeville. Six months later, the Autobots and Black Knights return with their own reinforcements as well as new Knightmares. Lelouch's Geass has evolved to the point he can now control Cybetronians. And Mt. Fuji is destroyed, cutting off the Decepticons' largest Energon supply. The chapter ends with Megatron learning of Zero's survival and the beginning of the hunt for the Iacon relics, while Steeljaw approaches Thunderhoof with an offer to join him and Airachnid.
  • Nerves of Steel: Yoshida, who'd been Spared by the Adaptation in R1, is killed by Springload. Wizard discovers Dark Energon in a mine (meaning the Autobots/Black Knights now know that it's on Earth). And Megatron hints at something or someone called "The Dark Queen" that he intends to unleash on his enemies.
  • Spark of Darkness: Megatron raises every destroyed vehicle and Knightmare in the ruined Tokyo Settlement as Terrorcons, as a test for his ability to control his forces with Dark Energon. This battle features the debut of the Headmaster units, the "Dark Pawns", which have the combat experience of Britannia's greatest pilots, "Refrain", AKA what's left of Mao, and the Dark Queen, which turns out to be Marianne's preserved corpse, enhanced with cybernetics and Dark Energon. And at the end of the episode, Soundwave discovers the location of the Ark by back-tracing the signal the Autobots piggybacked off Megatron's call to arms at the end of R1.
  • Battle for the Ark: The Decepticons launch an attack on the Ark which results in the Ark being launched again, crippling the Nemesis in the process and causing it to crash. Several named Decepticons also die in the battle, including Skywarp and Frenzy. And as the Autobots are retreating, Bumblebee and Rai manage to rescue Gino and bring him to safety. Meanwhile, their prior exposure to Optimus' Geass causes Anya and Marianne to meet in a shared Mental World, and inflicts a Heel Realization in the latter.
  • The Brightness Falls: The Decepticons, aided by Shin, take over Euro Britannia and prepare to invade the EU (utilizing a version of the plan Julius Kingsley came up with in canon) if it does not surrender, while also preparing to take over the Chinese Federation by means of marrying Tianzi to Schneizel. As a result of the chaos in the EU, General Smilas begins his own plans to take over the country. Gao Hai has Xingke kill him when the other Eunuchs start becoming suspicious, and Xingke is forced to destroy their only communication device with the Black Knights. And at the end of the chapter, the Autobots and Shockwave discover that Grimlock is on Earth.
  • The Fires of Rage: The Autobots and Black Knights are able to get Grimlock to join them, and in the battle against the Geass Order members, Grimlock kills Castor, Pollux, and Rolo. Lelouch's team is able to claim the Gallia Grande, breaking Marrybell and Akito free of Shin's Geass in the process. Marrybell remembers how her mother and sister really died, and learning Lelouch is Zero, agrees to help the Autobots and Black Knights. The Gallia Grande is then destroyed by Shin and Steeljaw, who are preparing an assault on Castle Weisswolf and have used a new device created by Shockwave that can prevent Groundbridges from opening in certain areas, meaning the occupants of the castle (which still includes Nunnally and the Ashford group) can't escape. Forming a truce, Anya and Marianne are secretly working with Joseph Fenette to sabotage the Geass Order, which includes asking Nonette to pass on a secret message to Shirley, and freeing Jeremiah from his brainwashing. And finally, Shockwave's logs reveal several projects that are nearing completion, hinting towards Nemesis Prime with V.V. as the controller, the Damocles, and Predaking. And lastly, Megatron and Shockwave have a plan based off of Charles and V.V.'s work: Project Neo Ragnarok.
  • Black Bishop's Gambit: Picking up from the last chapter's cliffhanger, Zero's team is revealed to have survived the Gallia Grande's explosion due to Lelouch suspecting it to be a trap. Orpheus and Prowl persuade Claus to break his ties with Euro-Britannia. The Glinda Knights and the Asura Strike Force, along with Duke Velaines and Andrea Farnese, join forces with the Autobots and Black Knights. Leila delivers a Rousing Speech to the populace of the EU to rally more support for Zero and Optimus Prime. And General Smilas is revealed to have orchestrated the murder of Leila's parents, before being Geassed to serve Zero.
  • The Origins of Geass: As the name suggests, Lelouch, Optimus, Leila, Rai, Orpheus, Cera, and Marrybell learn of how Geass came to be through the Caretaker of Spacetime and Vector Prime, who also reveal the Groundbridge jamming satellites.
  • Siege of Castle Weisswolf: Shin and Steeljaw launch a final attack on Castle Weisswolf, resulting in Airachnid and Quillfire being killed by Kallen and Rai, respectfully, while Jean is talked into a Heel–Face Turn by Shirley, and the castle is blown up by the Black Knights and Autobots after evacuating it, wiping out the Order of Michael and the Decepticon soldiers, leaving the officers and Shin to an Uncertain Doom.
  • Tunnel Vision: In the middle of the fight for the Phase Shifter, Jeremiah, free from Shockwave's brainwashing, joins the Autobots and Black Knights. And during the fighting, Springload is killed.
  • Valley of Kings and Titans: Shin, having been transformed into a cyborg by Shockwave, is granted a Dark Geass by Beleth/the Skull, who reveals he's also responsible for Megatron's. The Black Wyverns retrieve the Enigma of Combination, which turns the EU trio, Leila and Akito's Knightmares into a Combiner.
  • Ghosts: While Shockwave unearths and awakens a Driller in Chernobyl, it's revealed that Dalque, Lucretia, and Sancia are also part of Anya and Joseph's plan to bring down the Geass Order.
  • Red Triage: Soundwave and the Constructicons successfully retrieve the Resonance Blaster, killing Tink in the process, though Ratchet, Toto, and Nina manage to upload a virus to Laserbeak that transfers the entire Iacon Database to the Autobots. In the aftermath of the battle, Wizard's true identity is exposed, and the chapter ends with Omega Team suddenly returning to base, heavily injured.
  • Light and Darkness: The assault on the Thought Elevators sees them all destroyed, along with the Driller, Dark Queen, and Dark Fafnir, while Anya/Marianne and the Headmasters are all freed. Senba of the Four Swords is killed, as is Colonel Madd, while Dr. Arkeville is captured by the Black Knights. Hot Shot manages to escape the Nemesis with the Forge of Solus Prime. Megatron appears to steal V.V.'s Code, before going after Optimus and Lelouch with his new Dark Star Saber for a Final Battle, which ends with Cera trapping him in a Shadowzone within the Sword of Akasha, which is sealed by the Thought Elevators' destruction. However, in the process, Cera loses all her memories.
  • The United Federation of Nations: What starts out looking like a Breather Episode as both sides recover from the Geass Order arc and prepare their next moves (the Autobots/Black Knights officially setting up the UFN, the Decepticons preparing the Damocles) has a sudden twist in its last scene, with Megatron returning, having been freed from the Shadowzone by Shockwave and Soundwave using an artificial Thought Elevator. Also, it's confirmed Megatron stole V.V.'s Code, meaning he is now nearly ready to enact Neo-Ragnarok.
  • Damocles Rises: Prior to the Autobot/Black Knight assault on the Decepticons' territory, Thundercracker helps Odysseus, Laila, and Carine escape from their custody. During the battle itself and the sudden attack by the fusion cannon-equipped Damocles, numerous named characters on both sides are killed, and Optimus is left severely wounded. Using the Damocles as leverage, Starscream and Schneizel launch their coup, only for still-alive Megatron courtesy of his new immortality from V.V.'s Code to unveil his own trump card to his loyalists for his counter-coup — the Predacons, and more specifically the first of them, Predaking.
  • The Demon and Dragon Cometh: Megatron enacts his counter-coup, seizing control of the Damocles and killing Starscream, Schneizel, The Constructicons and all the Britannian nobles and royals aboard, before setting course for the Autobot/Black Knight base on Horai Island to finish them off. Meanwhile, a dying Optimus refuses the use of the Forge (the only thing that can save him), as its energy needs to be saved for restoring Cybertron. Instead, he decides to accept his fate, and declares Lelouch his successor as Prime.
  • The New Prime: Lelouch chooses to reject the Matrix, believing that there's a way to both save Optimus and restore Cybertron. Megatron attacks Horai Island with the Damocles, and in the ensuing battle, Omega Supreme arrives with the other Dinobots to turn the tide. Rumble and Fracture are killed, and several Decepticons are captured, including Knock Out and Soundwave. Just as Optimus dies, Nunnally and Ratchet use the Forge to resurrect him, giving him a new body. The Damocles is destroyed and the remaining Decepticons are forced to retreat, though Megatron says that Neo Ragnarok has only been delayed.
  • The Calm Before the Storm: Megatron finally reveals Neo Ragnarok as a plan that will allow him to assimilate all living beings in the universe under his command with Dark Energon. In response, Steeljaw, Thundercracker, Slipstream, and Sky-Byte form a faction with apparent plans to form an Enemy Mine with the Autobots and Black Knights. Knock Out is convinced to defect from the Decepticons. Ravage and Laserbeak manage to free Soundwave and retrieve the Dark Star Saber and the Resonance Blaster, allowing Soundwave to kidnap Cera and Nunnally, giving Megatron everything he needs to complete his plans.
