Wild guesses on why the henchmen/bosses you fight seem to be exclusively from other dimensions.
Since Coco developed the Portal Weapons to bring the villain back where they came from,it can be assumed that none of them (not even Nitro forms, the most normal-looking ones) are from the "prime" universe. So, why Cortex doesn't try to summon, say, his native world's N. Gin or Tiny?
  • Scorporilla: Crash: Mind Over Mutant, which this game presumably takes place after, estabilishes that the Titans no longer serve any of the villains, those who did were NV-controlled. While we never see those NVs get destroyed/deactivated, it can be assumed that their victims broke free after Cortex was defeated and their source was destroyed.
  • Nitrus Brio: Even if the two had reconciled, we know that N. Brio had to leave the island and likely lost touch with Neo Cortex.
  • Dingodile: Either Cortex really made shoes out of him, or he pulled a Heel–Face Turn in this timeline as well.
  • Fake Crash: This guy changes alignment almost every game, so he is either Face currently or isn't interested in aiding Cortex.
  • Nina Cortex: Propably still stuck at Evil Public School (unless it's shut down), and given that her uncle sent her there, she is probably still mad at him for it.
  • Robo Neo Cortex/Neo Cortex himself: Neo is a coward, so he's pulling his alternate selves to fight Crash and Coco without them knowing.
  • Uka Uka: After what Cortex did to him, he isn't likely to aid his ex-servant in his plans. Adding to it, he may have still not recovered his mojo after it was sucked out to power N Vs and is too weak to fight.
  • The Elementals: Since it was so hard for Cortex and Uka Uka together to awaken and control them in Wrath of Cortex, it would be much more reasonable for Neo to find versions of Elementals who are still free and much easier to control ratcher than risk starting another ice age.
  • Mr. Crumb: We don't even know if the game he appears in is Canon, so he may simply not exist in the "prime" universe.
  • N. Gin: Either he, like N. Brio, lost touch with his master, or that missile finally detonated...
  • N. Tropy: Cortex knows that Tropy isn’t really trustable, so using alternate versions of him or her is the only real option he has.
  • Tiny Tiger: Being a large hindrance to Cortex’s efforts, Cortex probably found versions of him that were loyal and a little brighter.
    • Well, ever since Crash of the Titans turned Tiny into a Mike Tyson parody who only serves Cortex because he likes him and we never saw him revert from it...maybe Cortex grew tired of Tiny's slipping more and more into the Punch-Clock Villain status and fired him.
  • Fake Coco: If she's anything like Fake Crash, her alignment likely changes very frequently, so she may be unwilling to help Cortex. Alternatively, she may simply not exist in the "prime" universe.
  • Koala Kong: Like Tiny, Koala Kong's biggest weakness is his stupidity, so Cortex found versions of him who were smarter and more loyal.
    • Besides, many "Where Are They Now?" Epilogues from previous Crash games mention him becoming a Hollywood actor, so he may also be too busy with acting to care for some bandicoot he fought years ago.
  • N. Trance: Technically, Cortex has never worked with Trance before, but as Trance only worked with Tropy, and Tropy has proved he’s not loyal, Cortex had to find a version of Trance who was loyal.
    • Well, N. Trance has already been estabilished as hailing from a different dimension, so it's possible that one of the N. Trances in this game is actually the "original".
  • Dark Spyro: This could easily have come from an alternate universe where Spyro became evil, allowing Cortex to easily recruit him.
    • Actually, it's been explained that both Female!N. Tropy and Dark Spyro have come to Crash's dimension for their own reasons.
  • Gnasty Gnorc: Cortex could have found a universe where Gnasty, as impossible as it sounds, beat Spyro and recruited him from that.
  • Nitros Oxide: Oxide has never really worked for Cortex at any point, so a version of him that's more loyal is the only option Cortex has.
    • Or maybe Oxide himself (since he's set to be the Big Bad of Season 4) got a hold of the technology Cortex uses to summon his minions and brought his alternate selves to outdo Crash and Coco in numbers.
  • Pinstripe Potoroo: After his original defeat, Pinstripe began getting other jobs, so Cortex had to find other versions of him to replace him.
  • Madame Amberley: Remember that Cortex had to fight the version of Amberley we saw, and that’s enough of an indication that he has to find a version who could see eye to eye with him.

King will eventually add playable characters other than Crash and Coco into the game
Some likely newcomers could be (feel free to leave your guesses):
  • Crunch: This one would be pretty obvious if not for the fact that he is much larger than the Bandicoot siblings and may not fit though some holes they can, but there is always a way to make him.
  • Tawna: Either the classic version or the AU from Crash Bandicoot 4: It's About Time. Or maybe one of them will be a skin for the other.
  • Polar and/or Pura, possibly Baby T: But, again, it may be hard to make them work since they are quadripedal and much shorter.
  • Nina Cortex: In Crash Twinsanity her spin move is kind of similar to Crash's, so no revamp needed. While she (or her alternate self) is already a boss, her being playable could be an act of revenge on her uncle for sending her back to school, since she already didn't mind helping Crash beat him in Mind Over Mutant. Uka Uka could be her power-up instead of Aku Aku.
  • Spyro the Dragon: Following from the crossovers in Crash Team Racing Nitro-Fueled and previous games, along with the Season 3 Datamines featuring Spyro-related content, his moveset can be easily adapted into the On the Run! gameplay with his fire-breath being his substitute for the Bandicoots' spin attack, his charge for the down-slide, and the Horn Dive/Headbash for the ground-pound. His Aku Aku mechanic could also be Sparx like how he was used in Nitro-Fueled.
    • Since Season 3 ended without Spyro being playable even for a short time, it's Jossed for now, at least until another Spyro-related season starts.
  • With the news of the game's cancellation, all of the above are Jossed.

Future bosses and henchmen ideas
This includes both season-exclusive and "permanent" ones, i.e. those who are unlocked by Power Stones.
  • Grimly Hero (Boss, Permanent): Scorporilla is in the game, so why not other Titans, including Hero variants? It will retain the Heavy Attack (the one where it charges by spinning its fist) as well as create shockwaves by slamming the ground, and it sometimes will slow the time for the player but not itself. When defeated, it will try to slow the time again to escape the vortex, but end up slowing itself.
  • Emperor Velo XXVII (Boss, Seasonal): After Crash and Coco inevitably defeat Nitros Oxide in Season 4 and send him home crying, he will somehow get Velo to come to Earth and try to conquer it personally in a future season. He will also take Oxide, N. Trance and his champions to act as reinforcements. He will fight by launching laser beams from his scepter and sending clouds of smoke out of his kart. When defeated, he will get so mad (and nearly explode again) that he won't notice the vortex opening before it's too late.
  • Grumbler and Digger (Henchmen, Mixed): Since we have Mr. Crumb and his henchman Thorn Thing in the game already, his other two henchmen Grumbler and Digger should be added in to round out the crew. Grumbler will throw bandages, and when defeated, will try to flee the vortex but trip on his bandages and get sucked in. Digger will summon skeletons like the Zombot, and when defeated, will fall to pieces before getting sucked into the vortex.
    • Grumbler has been confirmed to be appearing in Season 6. No sign of Digger yet, but he’ll probably join soon, too.
  • With the news of the game's cancellation, everyone but Grumbler is Jossed.

N. Trance's addition has been cancelled.
Seriously, the only datamines we have of him are his mugs, if he was going to be added, he would've been long ago.
