Rosa had a crush on Amy.
Rosa is very familiar with Amy's habits; she knows Amy stress-braiding her hair is only stage 1 of Amy stressing, and she's the one that tells Jake that Amy double-tucks her hair behind her ears when she's into someone. Furthermore, Rosa can do a pitch-perfect imitation of Amy's voice and mannerisms. She had a crush on her at some point early on in her career and dropped it either because she wasn't ready to deal with her sexuality, because she realized Amy is straight, because Jake is into her, or some combination thereupon.

The Brooklyn 99 squad is a Star Trek crew in a parallel universe, and will eventually be visited by their space-faring counterparts.
The dynamics and diversity of the 99 bullpens are very similar to that of an Enterprise bridge, with Holt as Captain, Terry as First Officer, Santiago as Science Officer, Peralta as Chief Engineer, Boyle as Chief Medical Officer, Gina as Communications Officer, Diaz as Security Officer, and Scully and Hitchcock as Navigator and Helmsman.

Brooklyn 99 is a live-action reimagining of Archer
You have the childish but skilled lead character (Jake, Archer), the more professional but opinionated female partner (Santiago, Lana), the minority leader of the group (Holt, Malory), the rather less skilled but intelligent supporting agent (Boyle, Cyril), the cloudcukoolander secretary (Gina, Cheryl), the secondary female who enjoys violence (Rosa, Pam), and the skilled but less macho sane member of the team (Terry, Gillette). And so far, we even have a good looking and cocky rival to the main team (Vulture, Barry). The entire group spends some time doing the job they are competent at (police work, spycraft) but spend more of their time dealing with personal egos, relationships, and random tasks that have nothing to do with their job.
  • Definitely some parallels, but I wouldn't say that Jeffords (Terry) is less macho than Peralta (Jake), and there's really very little parallel between Malory and Holt.

Brooklyn 99 is a lot like Parks and Rec
Peralta = Andy (with some Tom characteristics), Santiago = Ann Perkins (and a little like Leslie), Holt = Ron Swanson, Diaz = April (and a little like Ron), Jeffords = Chris, Boyle = Jerry/Andy and Linetti is Donna (with a dash of April). Hitchcock and Scully are both like Jerry, of course.

Sergeant Peanut Butter is related to Li'l Sebastian
Because I'm pretty certain that the level of equine awesomeness must be genetic.

Something will explode. Jake will probably look at it.
Because cool guys don't look at explosions, but I doubt Jake is cool enough. Holt definitely doesn't look at explosions though.

The 99 exists in the same Universe as White Collar
. Think about it: criminals abound of various skill levels and the cops can literally get away with anything to catch them. Also in the first episode with Terry's brother-in-law the excuse Holt uses is that everyone is busy with "that Keller business by the docks." Holt has been in New York long enough to know at least some of what happened. Or it's just a Shout-Out.

Jake's dad left his family for a reason.
Jake mentions that his dad was the coach for his Little League team and disappeared in the middle of the season in "Sal's Pizza". Coaching Little League teams isn't really a deadbeat dad activity, which makes this troper think something hinkier is going on. Also, comedy notwithstanding, Jake is the cop main character of a procedural show that often mentions his dad's disappearance and the fallout thereof—narrative causality states that his dad will appear, and not everything will be as it seems.
  • In Ep.2x18 "Captain Peralta": Jake's dad does appear, but if he had any better reason for leaving Jake than being a massively selfish jerk, he keeps it very well hidden indeed.

Gina is related to the Vecchios from Due South.
Her character is so much like Frannie Vecchio: both work civilian aide in big-city police departments, despite not being all that interested in the job, but don't get fired because they are close to one of the detectives in the same precinct, who actually got them the job in the first place and presumably vouches for them (Frannie's brother/Gina's childhood best friend). Their attitudes are closely matched, they're both incredibly eccentric, and even the way they drawl slightly in their speech when they're feeling particularly unhelpful is similar. Therefore, at a guess: Gina's mother Darlene was the sister of Carmine Vecchio, who moved to New York from Chicago when she married a Linetti, making Gina a cousin of Ray and Frannie.

Jackie Danger is actually the head of the Gigglepig Ring.
He just seemed far too obstructive to their search, doing too many things that would have given the ring time to evade them. Not to mention it was suggested already in-show that there was a connection in the post office.

Freddie, the one mafia guy who got away in the season 2 premiere, will return to have revenge on Peralta.
Freddie getting away was used as An Aesop, about Peralta learning to let things go, but there's no reason why he can't come back in a later episode. Peralta even mentions that Freddie was the most dangerous of the 16 guys they were supposed to arrest, which certainly felt like setting up a future revenge plot.
  • This troper (not the OP) had the same thought: that Freddie will return in the Season 2 finale to bookend the season, leading to a situation where Peralta has to go into protective custody due to having a mafia hitman out for him, much as Holt did when an old nemesis resurfaced in Season 1. It would make sense since the show loves mirroring themes and having one-shot characters return to make a bigger impact on the plot.

Giggle Pig kingpin Tito Ruiz has a backup plan for his operation involving his twin brother
Way back in “The Bet” (1.13), Daniel Moncada played an unnamed perp. His twin brother, Luis Moncada, played Tito Ruiz in “The Pontiac Bandit Returns” (2.10). Perhaps the two are related in-universe as well, with one posing as the drug ring leader when something happens to the other. (Really though, this is just an excuse to make the BreakingBad allusions in "The Pontiac Bandit Returns" more blatant.)

The new captain will have a rule against workplace relationships.
Which will make Amy and Jake sneak around, similar to Leslie and Ben in Parks and Rec.
  • Confirmed. Both Dozerman and The Vulture (for different reasons) forbid the workplace relationship and for an episode and a half, Jake and Amy can't be officially dating.

Gina will have some Take That, Scrappy! moments in the next season

Marcus will break up with Rosa at some point.
In "Charges and Specs", Rosa reveals that she has always been the one to end her relationships, albeit mainly because the guys were always losers. Furthermore, in general, Rosa has very rarely faced anything that might significantly challenge or threaten her stoic facade or control over things (aside from temporary, easily-overcome work setbacks or minor problems such as technology issues). What better way to give her a significant personal hardship to overcome than having her be the dumped party for once — and, on top of that, being dumped by someone she clearly has deep feelings for?
  • Jossed: Rosa initiates the break-up, but is clearly emotionally affected by it regardless.

At some point, there will be a conflict over the hierarchy and workplace relationships
Namely Jake and Amy's relationship, the problem being that you obviously can't date your superior. Now Amy clearly wants to go up the ranks and be captain one day. Jake however clearly doesn't care for ranks or politics getting in the way of police work, and is probably happy to be a detective till he retires. Due to the rules, however, he's going to be forced to start trying to get promoted. However this is only going to end up backfiring one of two ways, either A: Their both end up lined up for the same job, and conflict will break out because of that (they're just too competitive to be given the bait) or B Jake will end up getting promoted faster than Amy and this will create the same problem, only with added resentment on her part.
  • Jossed: "Ames, I've always known you were gonna be my boss."

Halloween IV will be a free-for-all
Since the winners of the first three years (in order) were Jake, Holt, and Amy, the next year will have them bring the entire precinct (or at least their group of detectives) in on the bet, with all regular characters fighting over the title of amazing detective/genius.

Gina
will win Halloween IV.The bet is always about who the best detective is, and who better to win this installment than the non-detective HOLY CRAP! WE WERE RIGHT!!!

The final episode of the series will include a current detective replace Holt
Most likely Amy and Rosa would be competing for it, but the job would go to Peralta thanks to Holt's recommendation.
  • Given that Amy has been promoted toe Sergeant, and Jake doesn't really seem interested in leaving his current Detective rank, where he does his best work, Amy seems more likely.

The Nine Nine will need a new Sergeant
At the end of "Yippie-Kayak" Holt tells Terry that there is an opportunity to become a Lieutenant available, and encourages him to go for it. He'll most likely get promoted at the end of Season Three, meaning the position of sergeant will be available.
  • As of the recent Season 5 episodes, Terry has passed his Lieutenant exam. This now seems pretty likely.

Jimmy "The Butcher" Figgis will be a major Knight of Cerebus
Just him making a phone call is enough to make Jake and Holt go into Witness Protection at the end of Season 3. If he does physically appear, all comedy goes out of the room to the point that even Gina will have to reign in her usual snarkiness.

We haven't seen the last of Jimmy Figgis
While the 99 do take him down, he'll most likely get off on a technicality due to Florida not being their jurisdiction.
  • Unlikely, there was an active warrant for his arrest the only reason Peralta and Holt where in hiding was he had not been caught in the original round up in season three. While it is possible for him to escape there is no way he would be let go legally. Bob's testimony added with the collected evidence indicates multiple life sentences.

We'll see the Taylor Swift incident
And it will have been in the middle of a case Jake was working on.

Brooklyn Nine-Nine is a lot like Community
Peralta is Jeff, the cocky show-off who saves the day with charm and cunning, but he's secretly a deeply insecure man who is massively scarred by his Parental Neglect and deeply loves his friends and will always make a stand against bigotry. Amy is Annie, the goody-two-shoes who is a teacher's pet, she's sexually repressed, ambitious, detail-oriented and a very sweet, genuine (if annoying) person who has UST with the charming layabout. Gina is Britta. Basically a gigantic goofball who has a history with the hero (though a childhood friend as opposed to ex-lover) and does legitimately have other people's best interests at heart, despite being wrapped up her own neuroses and crazy beliefs. Boyle is Troy, supremely emotional, sensitive guys, who is talented but ultimately always portrayed as a jokey dork, extremely benevolent to other people and has a relationship with another character that is basically romantic. Rosa is Abed, emotionally repressed individuals that are nonetheless incredibly competent at a whole host of things and are honestly more effective than the main-character at solving the problems that they face, but is reluctant to step into a leadership role due to their lack of desire, while Abed plays it a little goofier, they're both mysterious sex symbols. Jeffords is Shirley, they're the mother of the group and hide their steely core around a nurturing sentiment, also they both have shameful pasts and start the show with a complex about their family life. Making Holt...Pierce, or perhaps how Pierce sees himself. He's the wise, stern, serious, competent, successful family man that Pierce always wanted to be. Hitchcock is Leonard and Scully is Garrett.

Gina will become a cop
It could give her character some interesting development and she's shown more and moreover the seasons that she likes being in the thick of the action.
  • Seems pretty Jossed, now. She quits her job in future seasons.

Brooklyn Nine-Nine will have a cross-over episode with either The Good Place or Parks and Recreation.
Since NBC has now bought the rights to B99 and The Good Place currently airs on NBC and Parks and Rec was distributed by them, there is a possibility of a cross-over.

One of Jake's half-sisters is...
...Eleanor Shellstrop. It would not at all be unlike Eleanor's mother to fool around on her husband, get knocked up by Roger, and never tell her husband or daughter. And, correct me if I'm wrong, I believe there is a major airport in Phoenix, where Eleanor was born and raised. Plus, Eleanor and Jake have a lot in common. Immaturity... snarkiness... being jerks with hearts of gold... Parental Issues... ambiguous bisexuality... saying "toit"... the list goes on.
  • Oh my god, I so desperately want this to be true now.

Gina was never planning on wearing the white dress to Amy and Jake's wedding
Gina knew something would likely go wrong with Amy's existing dress and brought a backup. She saw all of the chaos at the Boyle-Linetti wedding, she possibly heard about how Amy pursued a perp while wearing the dress she was trying on, and she's been in the Nine-Nine for a while. She knew how likely it was that something would go wrong. The dress fits Amy perfectly and isn't just white—it has lace and passes pretty well for an outright wedding dress. It's not in Gina's usual fashion sense. Gina knew something would go wrong and wanted to fix it, but was too attached to her It's All About Me reputation to risk looking like she cared.

Rosa was a child prodigy
In "White Whale," Rosa tells Amy that she did three years of medical school, went to business school, and also has a pilot's license. She would have most likely gone to med school and business school before going to police academy, which she went to at the same time as Jake, and as was shown in "Cop Con," Rosa is younger than Jake, since she could hear the sound the Wasp emitted, which could be heard by anyone 35 or younger, while neither Jake nor Charles could. We don't know how much younger than Jake she is, but in that episode, Jake was probably 37 at the youngest (he was 33 in season 1, and "Cop Con" took place in season 5, which takes place 4 years later. 33 + 4 = 37.), meaning the smallest age difference they could have is 2 years. We don't exactly know how old Jake was when he was in the police academy, but since we know from "Unsolvable," a season 1 episode, that Jake and Terry had been working on the same case for 8 years, Jake was a detective by the time he was 25 (33 - 8 = 25). A cursory Google search says that the shortest time it can take to become a detective is 2 years, so the oldest Jake could have been in academy is 23 years old, meaning Rosa would have been about 21 years old at the oldest. Even if we assume she didn't finish business school (since she never specified if she stayed the full two years or not) and just assume she did a year of it before quitting, that means she would have finished college by the time she was 17. And that's not even accounting for the unknown periods of time she spent doing competitive gymnastics and her time in the ballet academy.

The Nine-Nine is called in to bust up an underground animal fighting ring, but the organisers are let off on a technicality because the fox was killed by a peacock.

Cuttaway gags are often just the imagination of one of those involved in the preceding conversation
Which is why young when Terry tells Jake about his childhood, Jake will imagine young Terry referring to himself as "young Terry". It is also why when we first see Hitchcock and Scully in the 70s, they're in similar shape to the present, Jake had no idea they used to be in good shape.

Terry refers to himself in the third person because of the time he spent in Japan
If the above WMG is right, Terry didn't necessarily call himself "Young Terry" when he was young. He only became a Third-Person Person after he returned to Japan since his knowledge of Japanese seems to be rather limited. He developed the habit in Japan and kept doing it when he got back to the US.

Bruce Willis will guest star on the series finale
Bruce Willis did play Jake's personal hero, John McClane, after all. As for what his role might be:
  • Himself, having received a death threat, has Peralta protecting him.
    • If he is himself, there can be a Call-Back to the bachelor party episode where he tells Jake that Reginald VelJohnson told him that Jake sucks.
  • Sargeant Boomer Maxwell, having regained the ability to walk through sheer badassery.
  • The Mayor, if Peralta does end up becoming captain.
  • A disappointingly corrupt or incompetent cop. Or maybe just surprisingly effeminate or woke.

Hitchcock and Scully fake most of their numerous diseases/illnesses etc.
They do this because they're both massive Attention Whore's. This is the main reason why no one takes them seriously whenever they report something bad happening to them.

The Pontiac Bandit will die in a fire (or an explosion)
He just couldn't keep his cool and lost it in the heat of the moment.

In either season 7 or 8 there will be an episode where they investigate the murder of Dean Wesley Allister
He’s a pretentious Jerkass who’s idea of saying “thank you” is to deliver a backhanded compliment on your intelligence. He’s got Asshole Victim written all over him.

Boyle will win the Halloween Heist in season 8
Because he is currently the only main character who hasn't won any of the heists (except Hitchcock, but nobody likes Hitchcock).

Bill is an alien.
He was abandoned at the playground as an infant and doesn't have a belly-button. Seems like two very odd facts, and he probably wouldn't have a belly-button if, well, he wasn't born from a human.

Rosa and Adrian Pimento will rekindle their relationship in Season 8
Season 7 has The Bus Come Back for Adrian Pimento, and has Rosa's personal life fade into the background again, other than a brief mention that she broke up with her girlfriend. This is setting up the two characters re-establishing their relationship in Season 8 — possibly also leading to a potential Conflict Ball with Rosa's parents, who'll take this as her being "cured" of her bisexuality, something that Stephanie Beatriz herself has said she had to deal with after she married a man.

Captain Holt will become commissioner in Season 8
Seems like a bit of a no-brainer, but Holt's been on an arc lasting three seasons so far.
  • In Season 5, Holt is on the short-list for Commissioner and spends most of the season trying to get to that position. It ends with him about to learn who the new Commissioner is.
  • In Season 6, Holt has lost to a man who brings back regressive stop-and-frisk policies. He spends most of the season fighting the new Commissioner as a Captain, and while the new Commissioner loses his job, Holt also loses his job as Captain, being demoted to uniformed officer status.
  • In Season 7, Holt spends time as a uniformed officer before being returning to the position of Captain after the death of Madeleine Wuntch.
It would make sense that Holt would try to take on the position of NYPD Commissioner again and win it this time. Especially since the show is apparently being changed to account for the Black Lives Matter movement, having Holt, a black man who has struggled against the NYPD's racist discrimination for most of his career, become Commissioner and change the NYPD from the top, could be a way to end that storyline and Holt's arc, if he's still going to be a police officer by the end of it.

The final Heist winner will either be...

Charles Boyle is part Cupid, who made it his mission, consciously or unconsciously, to help Jake find love.
The man not only sensed Jake and Amy would get together from their first meeting, but woke up from a dead sleep knowing that Amy told Jake she was pregnant. That is a supernatural level of loving your ship. And considering we don't know who is father is as of Season 8...
