- Vanessa was originally designed to use a gun to shoot, which can be seen in early promotional pictures and videos. Due to the rushed development cycle and budget constraints, the gun was scrapped, and Vanessa shot from her hands instead while dancing. Mikami later fully realized P.N.03's original concept in Vanquish.
- Ms. Fanservice: At E3 2003, producer Hiroyuki Kobayashi demoed the "Trial Version" of P.N.03
, highlighting the "fanservice" of her crouch showing off her butt, and saying they made her butt sexy because the player is always viewing her from behind and they "had to focus on the important parts". - Recycled Soundtrack: The "Fourth Mission" track was recycled in Resident Evil 4 as Krauser's mercenary theme while the 8th is also HUNK's mercenaries theme in the same game, albeit with its intro removed.
- Still Born Franchise: The Gainax Ending and unexplained mysteries in the ending heavily implied a sequel, which the 7/10 Famitsu review expressed interest in seeing, but the game being a commercial flop at its release has made a sequel unlikely.
