* ScrappyMechanic: The game railroads you into using the Operator and much more rarely M4 Custom after certain cutscenes. While they are decent weapons with plentiful ammo, it's pretty jarring if you want to experiment with other pistols and assault rifles; you're basically forced to limit yourself from five active inventory slots to three plus the Operator and M4, because otherwise whichever gun you want to use will be forcibly replaced with the Operator during the transition from cutscene to gameplay, thus forcing you to ruin the cool factor of the transition by going back into the inventory and re-equipping what you wanted.

** In theory, the psyche (stress) gauge should have been a great addition to the franchise, building off how [=MGS3=] handled the stamina gauge. In practice, however, the gauge was criticized for depleting (psyche) and increasing (stress) too quickly. Minor comments ''in a cutscene'', like a side character making a light jab at Snake's age or health, would cause the gauge to lower by one full quarter, making it come across as if Snake was particularly thin-skinned or couldn't handle jokes (not the best perception for a tactical agent with thirty years' experience involved in an operation spanning multiple countries). The rationalization for the gauge (it promotes regeneration of Snake's health) seems particularly incongruous with its stated function in most cutscenes, where unless you mash X immediately after the forced drain or are lucky to have it happen in a cutscene where you later get a secret L1 view of [[MaleGaze a woman's breasts]], Snake will often begin at a disadvantage due to an ill-timed comment.

* ContinuityLockOut: Anyone jumping right to this game without playing the previous ones will have absolutely no idea what's going on, with the game constantly introducing characters and concepts whose true significance won't be clear at all without prior knowledge of the series, right from the get-go. ** This applies to gameplay as well. The game literally drops you in the deep end and if you aren't intimately familiar with the franchise's stealth-play nature, you'll find it very hard to survive more than a few minutes once the game proper begins. And the fact the game rewards you for not using lethal force is not made evident to newbies until well into the first, perhaps even as far as into the second act (the fact non-lethal weaponry and ammo, beyond the Mk. II tranquilizer pistol you're given early on - which, for the record, Snake glosses over entirely in favor of the traditionally lethal Operator - is not clearly provided doesn't help).
** The start of Act IV ([[spoiler:which begins with a simulation of one of the beginning areas from the first ''Metal Gear Solid'']]) is likewise a treasure trove of confusion, especially since [[DamnYouMuscleMemory the controls are changed to how they were in that game]] - even people who are familiar with that game, but only through its [=GameCube=] remake, are in for a spot of hell on that one.

Deleting shoehorned examples. The one about the Gekkos is just complaining about the cutscene that is shown at the same time as the battle. The one about Octopus is a ZCE, and frankly I've never seen any significant complaints about this boss fight. Wolf is fought in the middle of a blizzard that greatly aids Snake's camouflage, so it isn't really that hard to find a safe spot to recover (and the entry itself points out that stamina loss is only an issue if the player is aiming for That One Achievement).

If you go into the battle without knowing how to properly execute a CQC hold then you can be totally screwed, as failing to execute the hold exactly right at a critical moment of the battle will result in Vamp just knocking you flying, regenerating all his health and continuing the battle. Ditto if you don't realize that the syringe is an equippable combat item that can be used on enemies in CQC.
** The Suicide Gekkos immediately afterwards. How can you even pay attention to them when there's a ninja knife fight taking up the right half of the screen?[[note]]The answer: [[LetsPlay/ChipCheezum You record it and watch it while commentating afterwards.]][[/note]]
** The battle against Laughing Octopus is also by far the most difficult fight of the Beauty and the Beast Unit.
** Crying Wolf is a close second due to the fact that there are very few places you can hide in the arena to lower your stress, making you have to waste ration after noodle after Regain™ to keep your stamina up if you don't know about them. Especially troublesome for emblem runs that don't allow you to use healing items or waste time.

The game received spectacular scores; however, a number of reviewers mentioned they ''would'' have given ''Metal Gear Solid 4'' a perfect score if not for the [[StoryToGameplayRatio long cutscenes]]. Of course, for most fans who have grown emotionally attached to the characters and followed the storyline throughout the series, long {{cutscene}}s aren't necessarily a bad thing. In retrospect, the dissonance now works in reverse; the game has received considerable HypeBacklash in the years following its release and now has a sizable hatedom, in contrast with its positive critical impressions.
