Unfortunately Shinji was too meek and just as socially-inept and frightened of other people as her, so he never realized her hints were... well, hints, even if he liked her back, and his obliviousness led to Asuka getting increasingly furious, upset and depressed, which in turn got him upset and depressed. Cue both breaking down.
