In episode 40 of FTL: KA, when the Rebel Flagship is in its final stage, I noticed that no Rebel Elite soldiers teleport in the Kestrel. As every FTL players know the vanilla gameplay, the Rebel Flagship has a teleportation room to have all of the enemy crew inside the Flagship, minus the artillery rooms, board the player ship.
Additionally, a Rebel Elite is in SAI-1's core room to handle the problem with the tracking device in the final stage.
If I recall, there are three confirmed deaths of SAI-1's Elite soldiers in the main rooms. I don't count the ones in the artillery rooms because all of the four artillery rooms are not connected to the main rooms, as we see that the KA series has the Flagship on Easy-Normal mode design. The door control room is debatable, and I can assume that one elite manning that room can be added as an offscreen kill count.
Therefore, we have three or four out of seven rebel crewmembers remaining inside the flagship.
