Well, I don't think it would necessarily exposed the relationship, and like Padme said at the end of the episode she made up "I found this where you dropped it." And plus Anakin HAD THE FORCE he could've easily pwned the bounty hunters and saved the senators!
I said it could've potentially exposed it. The fact that Padmé had the lightsaber in itself wasn't reason to be suspicious, as shown by the "I found it, where you dropped it." explanation, because -as awkward as it was- it indicated that Anakin lost the lightsaber accidentally, and it was merely by chance that she was the one who found it. However if Anakin revealed that he knew Padmé had it, that would have meant admitting that he gave it her willingly, which would've been suspicious even for someone totally Genre Blind. As for why didn't Anakin use the Force: he simply couldn't risk it. If he was a split second too slow, one of the Senators could've been killed, including Padme. Not to mention he had no idea whether the bounty hunters had set up a trap.

For the Bane not killing Anakin example, it could possibly be a potential "What an Idiot" moment; on the trope page for TCW, it was listed as Bond Villain Stupidity:
Bond Villain Stupidity: In "Hostage Crisis", the bounty hunters manage to disable and capture Anakin after he tries to stop their invasion of the senate building. However, instead of just killing him, like they did with every other soldier who tried to stop them, they tie him up and leave him with the senators, planning to kill him with a bomb later. Not even Cad Bane gives an explanation for why they are keeping him alive.
Bane has standards as seen in the Hardeen-quadrology, when he belittled Obi Hardeen for using a sniper blast, instead of "killing" Obi-Wan face-to-face, or when he stopped Eval from killing Hardeen through cheating. He's not the type to just shoot a worthy adversary like Anakin, while he's unconscious. Also he didn't know Padme had the ligthsaber, so if you really feel the need to readd it, leave out that part. And please rephrase it, because the way it's written it's unintelligible and very awkward.

- The Jedi Who Knew Too Much: Ahsoka goes to the Republic millitary base to see Letta, who was accused of blowing up the Jedi Temple, because she wanted to talk with her. Ahsoka, Commander Fox and two troopers accompany her to the cell.
You'd Expect: Ahsoka to have at least one trooper remain the room while she asks Letta questions, in case something goes wrong. If that happened, after Letta is strangled by the Jedi perpetrator, Barriss Offee, at least there would be a witness to say, "Ahsoka did not do this".
Instead: She tells Fox and the troopers to leave her alone with Letta. Unfortunately, because of this, Ahsoka is framed and is arrested when Letta gets Force-choked to death by Barriss Offee offscreen. And it sets off a chain of events that break Ahsoka's faith in the Jedi Council and her exit from the Jedi Order.

Yeah, like it happens everyday, that a prisoner is Force-choked, while Ahsoka's the only one present...Seriously you went with something so increadibly forced like that, instead of the genuine What An Idiot moment of the episode?

—— - In To Catch a Jedi, Ahsoka is on the run from the authorities, because she has been framed by a Dark Jedi, eventually revealed to be Barriss Offee.
Instead: Ahsoka trusts Barriss, and because of that, Barriss is able to go to the cooridinates to the bomb warehouse, and get Ahsoka framed even further, and Ahsoka nearly gets executed because of this.

You'd Expect: Padmé to quickly give Anakin back his lightsaber before he hides under her desk, or she gives it back to him as she leaves her office.
Instead: She hides Anakin's lightsaber in her sleeves behind her, and as she leaves, she doesn't even give it back to Anakin, and what bad timing, because now Cad Bane has taken the Senate Building! Nice job breaking it, Padmé, indeed!
It Gets Worse: The power goes out, trapping everybody in the building, including Anakin, Anakin sees that Padmé and a group of senators are held hostage. He then gets chased by Shahan Alama and an IG Assassin Droid, Anakin realizes he doesn't have his lightsaber, because it's with Padmé!
You'd Expect: Anakin to go "Oh wait, I remember, Padmé has my lightsaber!", and backtrack after trying to lose Shahan Alama and the IG droid that was with him, and jump in through the hole to reach Padme, get his lightsaber back, and maybe kill Cad Bane and Aurra Sing, then go turn the power back on, and he would have a better chance at defending himself against Robonino and maybe just the cut the door open.
Instead: He does not even go try to backtrack for his lightsaber, is unable to get into the power room, because he gets defeated and knocked out by Aurra Sing and Robonino, who then take his KO'd body to Bane and is captured as well. "Not so impressive without your lightsaber, are you, Jedi?"
You'd Think: Bane would check Padmé again to see if she had Anakin's lightsaber and take it from her, and then execute Anakin while he's unconscious by either shooting him in the head with one of his own blasters or stabbing him with Anakin's lightsaber, so that he would not wake up and save the hostages from being blown to smithereens.
Instead: He does neither, and leaves after setting the laser triggers to explosives, Anakin regains consciousness, manages to save everybody in the room by cutting a hole in the ground so that they would not get blown up. And because of that you have proof that Bane was lying that he'd do nothing of that sort if Palpatine and Commander Fox stood down.
For once Anakin mentioned he was given a furlough, so he didn't think he'd need his lightsaber back, and he really meant giving to Padme. So probably he didn't take it back on purpose.
Also just exactly how do you suppose Anakin should've taken back his lightsaber from a captive Padme? If he took it back from her in front of the other senators, it would've potentially exposed their Secret Relationship. Even the way Padme gave it back to him at the end of the episode was rather riskie and awkward, but if he revealed that he knew Padme had it, the situation would've become irrepairable. Not to mention him trying to go anywhere near the senators would've much likely put their lives at immediate risk.
And finally: Cad Bane had no reason to search Padme, and just shooting Anakin while unconsious, would've been out of character, given how even he has standards, when it comes to killing a competent opponent.
