Good Question Juny, I think that The Dahaka would go after Homura but this Rebellion would constantly be in its way thus it would work with The Regime to be rid of Madoka in order to finish Its hunt for Homura and if that is not good enough an alternate could be that Walpurgis Night was a sort of fixed point in time (Seeing as it shows up in every timeline of the show besides the end), Madoka wishes witches to be gone screwed up a Fixed Point in time and as Doctor Who shows that does not end well.
