That sounds like Maison Ikkoku Episode #62.
It was a little similiar, but the animation was a tad too old, the way they encountered each other wasn't right and his hair wasn't spiky. But still, good guess, so thank you.
This sounds sort of like a scene from the first episode of Love Hina.

I watched this on youtube some time ago and I just can't find it. It was a standard onsen and it was night or more likely evening. One guy, pretty plain with dark, short and a little spiky hair was all by himself in there. He was expecting someone to join him but it wasn't whoever he'd been expecting. It was a girl, and as for her apperance, I only remember she had long hair, a little dark but not very. Maybe light purple, I can't say. Briefly, you could see her from his POV, and she only had a towel hanging down between her legs (NOT wrapped around her waist). Her breasts were obscured by a strand of this guys hair. They both froze when they saw each other, and she staggered back a little. He told her others would be coming soon, so she got into the water (and when she did you could briefly see her butt, if that matters) and sat down right next to him. He was probably expecting her to sit further away, and scooted away just a little but kept calm. I think he might've also half-submerged his head, sp his mouth was underwater. After a little while, she started talking to him about something. She looked at the nightsky while talking maybe she didn't dare to look him in the eyes or something. I think she really liked him, they really liked each other. But I could tell she wasn't one of those typical anime girls, this girl was kind and decent (not violent at all ^^). During the whole clip they were by themselves. Now I've searched for ages, and I just want to find this anime! Please help me, it'd be so wonderful to find this anime. Please note, SHE joined him (not the other way around), in a hot spring/outdoor onsen without any walls between them and they were by themselves the whole time
The anime is not "Tenchi Muyo", "Hyouka" or "Kanojo ga Flag wo Oraretara" but the scene is very similiar to the one from Kanojo ga Flag wo Oraretara.
