That's Mitya and the Microbus. What language did you watch it in? I find no signs of any translation.

Oh my ......!!!! That is totally it!!! Ok, the version I saw was English (maybe an English dub) and the voices, music, and even the editing were a LOT different, but that's still the same film! It's unmistakable! I remember the bird warning him and even that one germ was donut shaped (I didn't mention those in my post because I thought they were minor details). I cannot believe this! I've posted on other sites and never had an answer! I have been seriously looking on and off again all over online for several years, and thought this was maybe just a lost old film I'd never see again. You ROCK!!! Is there a way to give you points or "like" your profile? You need a reward for being so awesome!
Most glad to help.
How I became a germaphobe: When I was in kindergarten our teacher showed us a short old movie with stop-motion animation about a kid who drops an apple on the ground but bites it anyway. He gets deathly sick and somehow shrinks and goes inside his own system and sees the germs that were on the apple. The leader germ looks a little like Gumby and speaks in a high voice, but then a whole gang of scary germs appear and start singing a song in deep voices. It’s been 20 years but I still remember the lyrics, “If you don’t wash your hands, if you don’t wash your food, we might have a chance to get inside you!” Luckily the doctor gives the boy some medicine and an army of little warriors come out singing “We are the Germ Fighters!” and they beat up the germs and the boy gets healthy. The cartoon ends with the three main germs walking with crutches and saying they’ll be back, and then their voices get deep and they sing their song again, and the camera pulls back to reveal they are on another apple. I remember this very vividly because it gave me nightmares (the deep voices singing!) and made me a germaphobe as a kid, but I can’t find it anywhere or even any hint of it online. It had stop-motion/clay animation, looked a little like Gumby, and I saw it in the 90s (and even back then I thought it seemed old). Any one remember this? Help please?
