I'm not totally sure about what you mean, but I'm working on a Pokemon fanfic in which the protagonist is thought to be Red, and in the backstory, he was accused of murdering the protagonist from Gold/Silver and summoning an Eldritch Abomination.

Rogue Protagonist is when the old protagonist becomes the new antagonist in the sequel. Did you know that there are lot of canon media where the protagonist is still the good guy in the sequel? Now that there's fanfic, just write a fanfic of the old protagonist becoming the new antagonist of the sequel.
For example, I would think of creating a fanfic where Kaitou Jeanne has gone rogue.

You know, in the canon media, there are some protagonists that didn't turned rogue in the sequel. There's a lot of them.
