3!!Chapter 1
4* When you first recruit Koops, Koopie Koo attempts to talk him out of going to fight Hooktail, saying that she doesn't mind that he's perceived as a weakling and that she loves him just as he is. She initially [[AngerBornOfWorry gets angry at him for insisting on going with Mario to Hooktail's castle]] and attacks him and Mario while screaming about how stubborn Koops is. But if you go and talk to her afterwards, she's calmed down and apologizes, admitting she overreacted. She then tells Koops that if he genuinely wants to improve himself and become stronger, then [[AwwLookTheyReallyDoLoveEachOther she'll support him all the way]]. After making Mario promise to keep Koops safe, Koopie Koo says she'll wait as long as she needs to for Koops to return.
5* When you defeat Hooktail, she coughs up Koops' dad Koopley, who has been living inside the dragon's stomach for 10 years, making a heartwarming reunion ensue.

7!!Chapter 2
8* After you free the other 90 Punies, Punio reunites with his little sister Petuni, who gives him a Dried Shroom. It was supposed to be a Mushroom, but she and the other Punies were imprisoned for so long. He eats it anyway, even though his disgust at the flavor is practically visible. What makes the scene even more precious is Punio embracing Petuni, much to her embarrassment. The two siblings show up at the very end to wish you and Peach farewell... and they have ''fresh'' Mushrooms this time.
9* A smaller one is the EasterEgg during Chapter 2 where you find Jabble, Punio's young friend among the Jabbies. If you do, you get a choice to either attack him or leave him be. If you do the latter, he'll instead join your party to help out Punio. He even stays with your group when you encounter the Jabbi armies!

11* When Peach is describing love to TEC, one thing she mentions is that love means doing anything to help someone when they're in trouble. It's more than likely that a certain red-capped hero was on her mind for that particular statement.

13!!Chapter 3
14* Another moment of heartwarming occurs after you defeat Macho Grubba, when it is revealed that X is Jolene, who has sent Mario messages on his Mailbox SP because her brother, Prince Mush, has vanished and Grubba was responsible. Then the Gold Crystal Star revives Mush, and the siblings are reunited.
15* Grubba complimenting Mario--or rather, Gonzales--on a great fight. Even after all the bad things he had done, he still had some respect and decency toward the fighter he had hyped up so much.
16* Relatively minor, but Bandy Andy warning Mario to not go into the fighting ring when no one's around after you find him and KP Pete in the storage room. It's a huge relief to see they're still alive and conscious enough to warn you of what's about to come.

18!!Chapter 4
19* Mario helping Vivian find the Superbombomb in Chapter 4. At this point, Mario's lost both his identity and partners, has no leads on figuring out the name of the monster that stole his body, and now he's run into one of the sirens that attacked him two chapters ago. Yet, he still chooses to go out of his way to help her, despite her being an enemy, and the assistance giving Mario seemingly no benefit whatsoever. It's the selflessness of this act that finally convinces Vivian to pull a HeelFaceTurn and leave her sisters for good.
20* Vivian deciding to stay on your side in Chapter 4's climax. Especially when the game decides to inform you: Vivian has REALLY joined your party now!
21* While the first four partners are wary of Vivian joining, considering that she'd previously fought against them, once Mario assures them she can be trusted, they welcome her with open arms.

23!!Chapter 5
24* What does it take for Admiral Bobbery to return to the high seas? A letter written by his dead wife that finally convinces him to voyage the seas once more after a long, tear-invoking scene. Because of this, he helps save the world. It not hard at all to imagine that Scarlette would be proud of him.
25* It's a small one, but the fourth cursed chest thanking Mario for letting him give a huge speech was touching. Especially when you listen to Grifty's story and realize the cursed chests are the spirits of the four heroes who previously defeated the Shadow Queen, with some implications they're helping Mario by giving him new abilities and are doing the whole "curse" thing to let off steam from being stuck in their chests for so long.
26* This line from Flavio towards the end of the chapter just before he asks Mario to take him to the Pirate Spirit Cortez, who serves as one of two bosses for the chapter, to bargain for use of his ship to defend the crew from the X-naut vessel attacking the beach:

29!!Chapter 8
30* During the game's DarkestHour, after the first phase of the Shadow Queen's boss battle, there's a sequence where you see characters sending encouraging messages/thoughts/whatever to Mario before facing the aforementioned boss, which is definitely heartwarming in itself. One that appears several times over is "You go bro." written in green
31* Prior to that, for similar reasons, the most uplifting part of the HopeSpot scene during the final fight might not even be hearing the good wishes of all the friends and admirers Mario has made over the region - a large number of the speech bubbles that start filling the screen in the cut back to the palace are cheers for his by then definitely player-beloved ''partners''.
32** Especially Vivian, who prior to her HeelFaceTurn was fully in league with the Shadow Sirens and the X-Nauts, and likely didn't have friends or acquaintances anywhere else. Despite that, there are people out there who remember her as much as they do the other partners, and are cheering just as loudly for her during that scene.
33* The whole ending of the game, staring with the initial good-byes of all the characters at the harbor, showing how all Mario's partners have grown over their adventure. Then, Goombella's e-mail tells Mario how everyone is doing, how everyone's lives got better because of Mario.

35!!Sidequests/Misc
36* Throughout your adventure, Luigi can also be in the audience during battles, even when you're fighting the Shadow Queen herself. Like Toads and Punies, he will help Mario during battles by giving him several items, mostly healing items, but also a Shooting Star for some good damage, ignoring defense. Unlike other characters in the audience, he will never run off if you attack him by mistake. Even though he's supposed to be on his own adventure, he still comes out to support Mario to the end.
37* After Chapter 5, a sidequest opens up where you have to relay a message from the Twilight Town villager Eve to Podley in Rogueport. The two were poor lovers who aspired to become stage actors, but [[ItsNotYouItsMe Podley left Eve when she got a leading role in a Broadway play as he felt that he would just drag her down]], which ironically heartbroken her to the point of her abandoning her acting career for good. You have to ask Podley if he still has feelings for Eve, in which he pretends not to know her. When you get back to Eve, you can lie and say that he still loves her. Eve will be happy, but even still, she'll say that she's changed and has moved on, but can at least carry on happy knowing that Podley still has feelings for her. What makes this heartwarming is that this turns out to be the AccidentalTruth, as when Mario walks away from Podley after asking him about Eve, he mutters to himself "Oh, my dear Eve...", indicating that he really does still love her after all.
38* [[PlayableEpilogue After beating the game]], a request at the trouble center opens up, which involves you helping Bub to make up with his mom after a fight. The letter Bub writes to her as well as his mother's reaction to it is truly touching.
