* PlotHoles: One of the reasons that this movie is considered the worst of the original ''TMNT'' trilogy of films. Most of the time, the movie {{Hand Wave}}s them, which just makes it [[VoodooShark more confusing]]. For instance, the film's explanation for how so many remote villagers in ancient Japan can speak perfect English is contact with English traders. However, that doesn't explain why Norinaga's honor guard can't speak English, nor how they can understand Norinaga when he gives them orders in English.


* TearJerker: The film comes close to one at the end when Mikey admits that he would rather stay in the feudal Japan of the distant past, which he actually finds preferable to the 20th century, where he has to live in a sewer. Raph and even Leo agree that they feel better off in the past than in their own present. It's a rare moment where Mikey steps outside his usual "party dude" persona and shows a different side of himself.
* TheyJustDidntCare: The only possible justification for the half-assed costumes and animatronics of the movie, although this could also be assumed in regards to the lack of original music in its soundtrack. Whereas the others had original songs, the suits in charge of the third movie's album grabbed a bunch of older songs and called it an "Original Motion Picture Soundtrack."
