There's Kobayashi-san chi no Maid Dragon. But, yeah, not super common. Though this particular style of wish-fulfillment fantasy has been somewhat uncommon in recent years to begin with

If it's a wish fulfulment fantasy for girls then wouldn't the protagonist be the magical girl herself?
That said stories about magical girls falling for muggle girls are even rarer.

I've only seen the first 2 seasons so far but you kind of have that in Senki Zesshou Symphogear with Hibiki and Miku. Mostly subtext aside from the OVA's though.

If by Magical Girl you mean Magical Girl Warrior, it doesn't necessarily HAVE to be that type of "magical lover". I mean, what's stopping a story from having a lesbian couple where one of them's a goddess, or an angel, or a Cute Witch, or an alien, or a robot, or...well, I think you get the idea.
Wait, robots? That's not too terribly uncommon. Tonari no Robot, Pure Marionation, "The Ocean Meets The Sky"...
Well, maybe ROBOTS aren't that uncommon, but how about aliens and goddesses and that sort of thing?

Do you know what bothers me?
The fact that there aren't enough Magical Girlfriend stories where both the girlfriend and the hero are female.
I mean, seriously, there’s no end of “human boy/non-human girl” relationships in fiction; there’s plenty of “human girl/non-human boy” relationships; and even several “human boy/non-human boy” relationships. But “human girl/non-human girl” seems to be practically non-existent.
Admittedly, I’m probably not looking hard enough, but all I’ve found so far that fit the criteria I’m looking for are Tokimeki ★ Mononoke Jogakkou (and that’s more of a harem-type story, in my opinion); Creo the Crimson Crises; The Miko's Words and the Witch's Incantations; and Steel Angel Kurumi 2. Not to mention a few fanfics (and even then, the last 3 are Dead Fics):
