His pride refuses to accept taking shortcuts, since those are for mongrels, not for him.
EDIT: Wait, scratch that. Just reread the scene. Though what I said does apply for the last bit of the scene, his initial rage is primarily because for some reason, Gilgamesh saw a resemblance between Aerith and Arturia, to the point where he renamed the character to "Saber", and seems to consider it the only good thing about the game. Now Shirou tells him that his dear Saber-expy dies in the middle of the story at the hands of the villain in an inglorious manner, and he Can't. Do. Anything. About. It.

Truthfully, I do think if Shinji pushed her too far she might go through with killing him.
She almost killed Kerry after the Diarmuud incident, until he finally revealed his motives.
Shinji doesn't have the excuse of a sympathetic motivation (or he kinda sucks at it if you think his reasons are kinda sympathetic). I'd be impressed if he lasted half a day with her as a servant.
