Resident Evil: Outbreak definitely got more flak than was needed.
Sadly, the servers are shut down, so it can't really be played at it's full potential.

Difference: The top comments in the Cod videos probably won't be bitching about Battlefield, but the top comments in the Battlefield videos will most definitely be bitching about Cod. So what game really has the most obnoxious fanbase? I think it's Battlefield.

The Legend Of Zelda Spirit Tracks seems overhated as well. The train was enjoyable and the touch-screen controls work quite well.

Just because they don't have a realistic art style does not mean they are not good games (Wind Waker is one of my favorite Zelda games, btw).

Regarding COD Fanbase:
It has around 3,000k fans and what not, so that means there is going to be a lot of assholes and morons amongst them since 3,000k is a big number. Like, out of the 10 Blast Chamber fans that I know exist, only 1 of them is an asshole.
Troper PageI still do maintain that COD is overhated (and overrated too), but this will not help douse the flames.
I now go by Graf von Tirol.Going to plug Front Mission Evolved again. Despite being the game that killed the franchise (or KO'ed it for now) I found it to be a solid TPS. The fact that it largely has nothing to do with the rest of the FM series may be why it gets so much flak.
Purely my two cents.

All the Pokemon games after Generation 1 are over-hated. Especially generations 3-5 (My favorite generations are 2, 4, and 5).
I wasn't aware Gen II, IV and V were all that hated, considering the love/hate ratio I've come across for them.
good basic platformer? what?
for anything to be a good basic platformer, good controls are a necessecity.
this game does not have good controls. the only one who would make an even remotely tolerable platformer is silver who has an entirely different set of problems
not that the design of the levels themselves (particularly in the finale) help matters.

Kostya: Seconding Twilight Princess, and throwing Phantom Hourglass into the ring. Yes, the Temple of the Ocean King can get annoying, but the game does have other areas you can go. When most people complain about it, they fixate on that as if you spend the entire game in it.
Generation II actually has a lot of fans, but it receives a lot of hate in certain circles. (Read: people who hate everything after Generation I)
Metroid Other M? Never played it, so I wouldn't know from personal experience or anything.
Master of Orion 3 didn't get a lot of love, though. I wanted to like it, really, but it was rather difficult to figure out how stuff worked, which made planning a pain. Plus the whole notion of planetary governors running stuff and you not having to micromanage. I liked micromanaging in MoO2. It did have a pretty neat soundtrack though.

Personally I don't think it's that bad though it's certainly not outstanding compared to other games in the series.
Personally, I think a lot of people were spoiled by the Prime subseries. From what I've heard, Other M is basically an extension of Fusion in terms of gameplay.
I've heard that one problem with Other M is that they made Samus too reliant on a male figure (Adam): this clashes with the strong independent female presented in previous games.
I see a lot of hate for COD out there, and I don't agree with it. It's generalised, trivial name calling and hair pulling, all shallow and unsubstantiated and flippant — all promoted by marketing execs to create brand loyalty. It's senseless, silly and ultimately manipulative.
Don't get me wrong, I virulently hate the COD games through experience of their offline content alone. Their marketing, production, corner cutting and tone are all vile, and they're jingoistic, imperialistic propaganda which encourages and feeds of rascism and the worst kind of patriotic fervour and hide behind the defence of accuracy and trivialisation and fun. They should be hated as much as they are, but they should be hated for better reasons.
Games need a better class of criticism.

Sure, she's a strong female character, because she'd have to be to do what she does. But this idea of Samus not needing anybody at all is entirely fan interpretation.
Other M gave her a voice, as well as a character that she respects, and views as a superior. Fans with the above interpretation didn't like that.
These are the views of someone who isn't a Metroid fan, by the way. I've played part of Super, and am working on Fusion, and that's my experience playing the games. As best as I can figure, the main reason Other M has a hatedom is that Nintendo has a different interpretation of Samus than some of the fans do, and a clunky execution not helping things.

Most Crash Bandicoot games made after the Naughty Dog Era. For the most part they were decently enjoyable, even if not up to the standards of ND's games. There's only one that I'd say is offensively bad.

Definitely Sonic the Hedgehog. Unleashed specifically. It's a good game but the level of hate it gets for the Werehog is absurd. Fortunately most people on this site can look past that.
I'm also going to throw out The Legend of Zelda Twilight Princess. For a game that got almost unanimous praise the level of hatred spewed at it and claims that the score should be "60/100"(actual quote) is absurd and needs to stop.
