EDIT: In Bubblegloop Swamp, the top right is one of the Castlevania games, possibly the first one on the SNES.

The best way to do these is to hottip the sources and Pot Hole the name of the level to the game source. Or at least, that's my favorite way of doing it.

Build Like an Egyptian: I'm not certain, but middle row, right image kind of looks like one of the Quest For Glory games.
Gangplank Galleon: Specifically Donkey Kong Country 2 and Castlevania III.
Slippy-Slidey Ice World: Top left I would assume is the Super Mario All Stars remix of Super Mario Bros 2
Temple of Doom: I'm not sure the exact Metroid Game, but I'd hazard a guess that it's Metroid Zero Mission. It looks like a GBA game, at the very least. I am quite certain the Wario game is Wario Land 4.
Underground Level: I think that's actually the Super Mario All Stars remix of Super Mario Bros., not Super Mario 3. The middle image on the left side... I believe that is Plok.
Level Ate: Huh, these have me mostly stumped. I thought the bottom left corner was Populous. Top Left I suspect is a Parodius game, but again, not actually certain.

It looks like we've got good identifications for all of Gangplank Galleon and Underground Level, so those are done. The page code on Slippy-Slidey Ice World identifies the top left as Super Mario Advance, which has identical graphics to the All-Stars version of SMB2; I'm going to stick with what was there originally, but we have a complete set there now too.
Looking at Build Like an Egyptian, the right side of the second row is Quest For Glory III.
You're also correct on both counts for Temple of Doom.
The bottom right on Level Ate is either Kuru Kuru Kururin or its sequel Kururin Paradise.

It is not. No one in that game is a redhead - in fact the readheadedness of that guy makes me suspect it's from one of the Ys games (basically all I know about that series is "the hero is a redhead".)

I want to say Crystalis, but the graphics are too 16-bit for it.
Similar sprite style, though, Spriters Resource suggests it's from Ys. It has 15-bit color values, that definitely implies it's SNES.
Bingo: The player sprite and border graphic matches Ys 4: Mask of the Sun videos on You Tube.
