I'm putting my money on replacing the Marvel Islands of Adventure — my understanding is that Universal's contract with Marvel is expiring and Disney doesn't want to renew it.

The CEO and any other individuals who may have been involved have likely been replaced by now, and a corporation itself can't hold a grudge.

Pokemon should be a shoe-in, but the rights mess there may mean otherwise. Nintendo probably won't make a mobile Pokemon game themselves, though I could imagine them publishing one. These five are the ones they're making.
People immediately jump to Pokemon when talking about major IPs Nintendo could use for something even though they only own 1/3rd of the rights to it.

Honestly, Animal Crossing had the whole casual mobile "play a little every day" formula down pat going back to the Gamecube game, long before the casual mobile game market was even a thing. I'd say that and Mario (because, well, it's Nintendo) ought to be pretty sure things as far as franchises used in mobile games at least.
RE Nintendo attractions at Universal: For some reason the first idea that jumps to my mind for a Donkey Kong attraction is a jungle themed water ride along the lines of Splash Mountain. The gondola things you ride in would be shaped like barrels, obviously.
