I really like Amy. Most critics don't know she appeared in the Genesis games, has a readily available 2D move list (Advance), all they see is the newer games.
I am completely, utterly, and thoroughly done with Sola Sonica and 2DSean, Wave and Jonathan Morris. Capcom seems adamant on making Sean a sucky Butt-Monkey, Wave has potential to be an interesting rival to Tails and Amy even outside Riders(which the former lacks almost completely now, since Eggman's kind of everyone's nemesis), and Jonathan due to not being a Belmont, Shanoa or Dracula relative automatically makes him overlooked by much of the fanbase, plus his game is the most divisive of the DS trilogy for Castlevania games, and being introduced following Soma doesn't help his case at all. While certainly not the coolest CV protagonist, I feel he doesn't get enough love.

@Vertigo High A playable Wave in a platformer would be awesome. Clobbering people with a wrench, flying around (on an airboard or like a real bird), and using your wrench to fix things would be cool.

I like Charlotte too, although I don't know how big her fanbase is. I'm guessing it's not huge since people seem to consider her a Game-Breaker. I think part of why I like Jonathan is that he does Michael Jackson's crotch grab.
I'd imagine she could use her wrench to sabotage/weaken machines as well, maybe opening up new paths or softening up larger enemeies, like bosses or such.
Does Litchi Faye-Ling counts? I kinda feel that she's like the game's biggest underdog woman, AKA 'Woman nobody cared about', and everyone would rather oogle at Noel, or Makoto. Hell, Kokonoe, who's unplayable, got more attention!
Same goes to Rider, who seems to be losing it compared to Saber and Rin.
And to a smaller extent, maybe Yukiko Amagi. These days, P4 players seems to be all about Chie or Naoto when it comes to ladies.
P.S: Charlotte wasn't so much underrated, I think (but then in the face of Alucard, everyone IS underrated)

They're nto favourites per se, but I'm just goign to mention the Aki sisters becuase they are so overlooked by the fanbase... Doesn't help that they need faith to live (being goddesses)
Seriously, when even unnamed midbosses are more popular... (I won't bother mentioning PC-98 characters since, well, they're going to be obscure even for Touhou!)
Yeah a lot of people consider litchi bland compared to most of the cast, personally she's my favorite. I can see why they'd say such but I'd say it's due moreso to her being the most normal person since everyone else is more or less screwy in a way.
Well I think it was her normalcy that stands out compared to the rest.
Seems like being a Yamato Nadeshiko or sorts are pretty much recipient to be derided as 'boring', thus becoming the underdog. Yukiko would agree as well. A lot of people thinks so (from forums to Let's Plays to Hiimdaisy seems to like Chie more and make her the MC's Love Interest. Or Naoto.)

I thought Litchi was relatively popular? At least when the game first came out. (Though, Taokaka's little nickname for her probably had to do with her initial popularity)
And I swore I could've read somewhere (most likely here) that Chie was the least popular option for a love interest.
The events of CS must've considerably dropped her popularity. Everyone are now all more crazy on Noel's oh so Pitiful & Cute and everyone looks for Makoto in terms of sexy fanservice machine and 'genuine good'.
It's more like I'm basing the statement on Yukiko on how likely she'd be called 'boring'. Which is apparently quite a lot... and quite possibly more than Chie and Naoto ever did (Personally, never really did get Naoto's charm IMO, aside of 'it's a trap!')

My gut instinct is to say Luigi, but I think he's actually the most popular Mario character these days.
