Well, for starters, Cal cut out his heart and replaced it with stuffing, then stole his "life"... so there's a weird Jenova-Cal thing running around with Cloud's heart. I'm assuming Rivux is planning something with that. For another thing, he got blown up and, being a puppet, was repaired. Not a problem for a puppet, but for something alive...
