Duck Tales and Darkwing Duck. Really, this one is a no-brainer—the latter is a spin-off of the former, and throughout its run I kept expecting them to do a huge special with the full ensemble cast from both shows, but it never happened. What gives?
I want a Katamari Damacy installment that takes place at Disneyland. You start by rolling up spilled popcorn, and end by rolling up Space Mountain. This would totally work.

Okay, on a desolate planet, the Borg encounter Xenomorphs. The Aliens can't spawn inside Borg drones and the Borg cannot figure out how to safely assimilate the Aliens. Thus begins a stand off with the Aliens fighting off constant raids in which the Borg attempt to drag off one new test subject after another to perfect the assimilation process.
Meanwhile, a group of Predators show up on the surface to mount a final resistance against the Necromongers determined to convert or annihilate their race. Once they arrive, they find the usually nocturnal Aliens have been stirred and made even more aggressive by the recent borg attacks. They begin fighting back both factions, with all the trouble you would expect.
Shortly afterwards, the Necromongers arrive. One of their ships, not exactly designed for subtlety, is intercepted outside the planet's atmosphere by the Borg cube. This is naturally unforgivable, and proves to be the beginning of bad blood between Necromongers and Borg. Meanwhile, their ground forces are assaulted by Alien attacks and Predator ambushes.

On an unrelated note, how about a Trigun, ChroniclesOfThomasCovenant and TalesOfTheAbyss crossover? Vash and Covenant both detest killing, Covenant and Luke are both complete jerks who like to angst, are TheChosenOne, commit a horrible crime and end up making a HeroicSacrifice, so it'd be interesting to see how they'd react to each other, and who'd want to miss an EvilerThanThou scenario between Lord Foul, The God-Generals and Knives? (I'd personally hope that Foul wouldn't be the final antagonist because it would make him look like a VillainSue, not to mention Knives, Legato or one of the generals giving him a HannibalLecture would be fun to watch.)
Or we could do this: The IndianaJones, ValkyrieProfile, RedDwarf, X-Files, DokiDokiSchoolHours, Trigun, ChroniclesOfThomasCovenant and TalesOfTheAbyss MegaCrossover! Throw in the first ShadowHearts game and TheSlayers and it'd be one heck of a ride.

I'm, er...in the process of writing Arthurian Star Wars (shutup, I'm bad at titles). It's, uh, basically the Arthurian legend taking place in the Star Wars universe (Knights of the Round Table are Jedi, Excalibur is a lightsaber, etc etc). I'm nowhere near done with it (in fact, still in the plotting and planning stages).
I'm kind of embarassed about this. <_<
