  • Christmas Rushed: The game was rushed to coincide with the release of the film it was based on, resulting in it coming out a little under a year after Battle for Bikini Bottom and being buggier than the latter.
  • The Original Darrin: SuperSponge, Operation Krabby Patty, and Battle for Bikini Bottom recast Mr. Krabs with Joe Whyte when Clancy Brown proved unavailable. Here, however, Brown returns to reprise his role from the show and film.
  • The Other Darrin:
    • While the console versions of the game feature Jeffrey Tambor and Scarlett Johansson reprising their roles as King Neptune and Mindy, the point-and-click Windows/MAC version replaces Jeffrey with Brad Abrell and Scarlett with Rochelle Greenwood.
    • Both versions also feature Fred Tatasciore as Dennis instead of Alec Baldwin.
  • Urban Legend of Zelda: Several years after the game released, many players claimed that there was an unlockable weapon for Patrick called the "Sonic Gun", which was received after collecting 30 treasure chests, and it was capable of one-shotting any enemy in the game when upgraded, including bosses. No such weapon exists, and collecting 30 treasure chests simply unlocks an extra like normal.
  • What Could Have Been:
    • One piece of unlockable concept art shows several unused costumes for the main duo. SpongeBob had his Viking outfit from "Bubble Buddy", an original biker outfit, a DoodleBob skin, and Patrick's trunks. Patrick had his SpongeBob outfit from "Big Pink Loser", an original gimp suit, and his Barnacle Boy outfit from "Mermaid Man and Barnacle Boy".
    • Several task names and alternate Goofy Goober costumes for the duo (different from the ones used in I'm Ready... Depression) are Dummied Out, implying that there was going to be a Goofy Goober-themed platforming stage that would've preceded Sundae Driving. While Patrick's costume is unlockable via a cheat code, SpongeBob's is completely unused.
    • One piece of unlockable concept art shows alternate ideas for the video screens that SpongeBob and Patrick use to communicate with Mindy. One piece of art shows that an alternate design was considered that consisted of a statue of King Neptune as Atlas, with a crystal ball in place of the globe. A second piece of art shows that after the clamshell design was settled on, it was originally intended to display SMPTE color bars instead of static as it booted up.
    • Unlockable concept art for the Slammer enemy shows several designs that were never used in the final game:
      • Two proposed designs for the Three... Thousand Miles to Shell City versions entailed a guy in a Plankton tee shirt brandishing a picket sign with Plankton's face on it and a hick girl holding a foam Plankton standee.
      • Two proposed designs for the Bubble Blowing Baby Hunt versions consisted of a grotesque-looking woman holding her child and one thug in a ski mask holding another, smaller thug in a ski mask, with the latter thug's design being used for the version seen in the final game.
      • Two proposed designs for Welcome to Planktopolis... Minions variants included a shirtless man in overalls wielding a Plankton mascot head and a businessman brandishing a picket sign promoting the Chum Bucket's version of the Krabby Patty. Of note is that the final level features exactly zero Slammers. Interestingly, the former design is more similar to the final one used for the Three... Thousand Miles to Shell City variant, which sports blue overalls, yellow skin instead of green, and a banjo for a weapon. Conversely, the male Three... Thousand Miles to Shell City variant in the concept art better resembles the enemy designs used in Welcome to Planktopolis... Minions, indicating that the design styles were swapped partway through development.
    • One piece of concept art for the Spawners reveals that the Now that We're Men version was originally designed much differently, resembling a rotting, algae-covered log instead of a cycloptic creature.
    • Concept art for the Turrets indicates that unique designs were planned for Three... Thousand Miles to Shell City (where they don't appear) and Shell City, Dead Ahead. The former features a wooden barrel instead of a metal one, while the latter features two alternate designs: one depicting a clam spitting pearls, and another depicting a polyp. In the final game, all Turrets use the same design. The concept art also shows that the Bubble Blowing Baby Hunt and Three... Thousand Miles to Shell City variants were supposed to walk around, poking their feet out of the bottoms of their barrels.
    • Concept art for the Foggers shows that they were originally all meant to use palette swaps of the same base design instead of using unique designs for each level.
