  • Thomas coupling a train of freight cars filled with stinky fish to the back of Gordon's express as a mischievous payback for Gordon insulting him earlier about wanting to see the world. He and Annie and Clarabel snicker as the oblivious Gordon leaves Knapford station.
    Clarabel: Is Gordon pulling fish cars?
    Annie: Fish cars?
    Thomas: Well, those fish cars need to be taken to Vicarstown, and that's where Gordon's going. He's just being extra useful today! (He, Annie and Clarabel laugh as the oblivious Gordon puffs into the distance and is out of earshot) FISH EXPRESS COMING THROUGH!
    • Then when Gordon finds out when he arrives at Vicarstown station...
    Flying Scotsman: Hello, little brother.
    Gordon: (rolls his eyes) Hello.
    Flying Scotsman: (sniffs) PU! What is that terrible smell? Is it you, Gordon? Are you pulling the Flying Kipper today? Or are those actually fish cars at the back of your coaches? (All the passengers scramble out of the coaches, holding their noses)
    Gordon: Fish cars? Fish cars?! Oh, the indignity! THOOOOMAAAAAAAAAAAAS!!!
  • As soon as Sir Topham Hatt learns that Thomas was loaded onto a ship bound for Africa by Carly, it starts a Running Gag as he tries to follow his Number 1 engine, but encounters several problems on the way. First, Carly taking him seriously with being on the next ship for Dakar, loading him onto it with her crane, even as Cranky reprimands her for it, then getting his hat eaten by a camel in Dakar, lifted into the air by the crane in Dar es Salaam to tell him where Thomas went next, and just missing Thomas in San Francisco as he heard Thomas' whistle, but Thomas was already out of sight, being loaded on a ship bound for China. By that point, Sir Topham has just about given up hope of ever finding his Number 1 engine and going home to Sodor with him.
  • The Overly Long Gag of Thomas being forced to stop for trucks to take to Dar es Salaam.
  • When Thomas and Nia find Ace in the Amazon Rainforest after he crashed, while Thomas and Ace talk, Nia rolls her eyes in annoyance, knowing Ace was trying to convince Thomas he did not need Nia's help, and she's already doing her very best to convince Thomas otherwise.
    • Further more, Ace gets spooked by hearing rustling in the trees, fearing it to be a wild animal. When it is revealed to be nothing more than a little monkey, Thomas and Nia laugh, but Ace pleads for someone to get him upright and get him outta there.
  • After being given a both heartwarming and tear-jerker welcome home to Sodor by the Steam Team, Mr. Percival, and many others, Thomas inquires as to the whereabouts of Sir Topham Hatt to ask about Nia being given a new home on Sodor and the North Western Railway, only to learn that Sir Topham Hatt left Sodor to go look for him, and the engines all thought that he would be with Thomas when they received word that Thomas was on his way home. Thomas can only then guess what everyone gathered there at Knapford was thinking at the moment regarding the whereabouts of Sir Topham Hatt...
    Thomas: Then where in the world is he?!
    • And speaking of Thomas' Controller, he's on a ship bound for who knows where, so fatigued from asking about Thomas that he's even asking seagulls if they've seen him, only to reveal he was asking Ace about Thomas, who is on the same ship, but the movie cuts to the end credits before Ace can explain all the details to Sir Topham Hatt regarding Thomas' whereabouts.
