  • Bebop and Rocksteady are in rare form, here. While they became mostly a joke in the 1987 cartoon, here they lead the Turtles on a prolonged chase across several levels. It takes beating them both individually, forcing their monster truck off the road, chasing them for a few more levels, and fighting them both again as a team before they finally stay beaten.
  • Baxter has similarly stepped up his game since Turtles In Time- instead of being the introductory boss, he provides one of the game's more challenging fights in the final stage before entering the endgame in Dimension X.
  • The fact that the villains' plans effectively work out to near perfection. The scramble to find Krang's android body parts keeps the heroes diverted just long enough for the Foot Clan to complete the transition of the Statue of Liberty into a new battle body for Krang.
    Krang: You fell for my diversion! I have a surprise for you!
  • The battle against Shredder. While he may be a (mostly) Harmless Villain in the cartoon, here he comes at the heroes with shadow clones, the ability to charge himself with lightning to break combos, and enough hand-to-hand expertise to provide a hard hitting fight. Ghostface Killah and Raekwon of the Wu-Tang Clan having a TMNT VS Shredder Rap Battle in the background makes it even better.
  • The battle against the Statue of Tyranny. Opening with a Dark Reprise of the opening bars of "The Star-Spangled Banner," it's an amazing battle with Krang pulling out every stop he can to put an end to the meddling heroes, even having a One-Hit KO attack to throw at you.
  • The final showdown with Super Shredder. After the fight with the Statue of Tyranny, you're not even given a moment to breathe before you're hurled into this fight. He may be missing his one hit KO attacks from his previous game appearances, but don't let that get you cocky, as he still hits hard and no-sells everything you throw at him until certain moments, which means you have to focus on dodging until you get a chance to attack. An update went as far as to give Super Shredder significant amount of speed, making the final showdown even more hectic and adrenaline-inducing.
    Super Shredder: I... will... get my revenge!
    Leonardo: Give it up, Shredder! It's over!
    • Speaking of Super Shredder, he returns as a final boss of the Survival Mode with new animations and attacks, as well as overall black-and-red color scheme.
    • Karai notably delivers an epic burn on Super Shredder, considering he's meant to be the head of the Foot Clan...
    Karai: You've brought shame to the Foot Clan!
    • Also, Karai, at the end of the Story Mode, is implied to have begun reforming the Foot Clan under herself.
