At first it just seems like he's just a Toad pretending to be Mewtwo, but then (to Mario's visible shock) he appears to actually begin to use Shadow Ball until he realizes that he's out of PP for the move, after which the frustrated Toad(?) uses Teleport and disappears. Was that actually Mewtwo (apparently disguised as a Toad) or just a really dedicated Toad? The game never says for sure, and the scene isn't referenced anywhere else.
