Someone needed to say it. His "this time" line is definitely suspicious, as is his [[spoiler:[[BigDamnHeroes last-minute intervention to halt Third Impact]]]]. The fact that he referred to Gendo (apparently) as "father" (which I took as referring to [[spoiler:Gendo being in possession of Adam in the original series, considering that Kaworu is one of "Adam's Children]]) is a slightly more subtle reference.

Ergo, Yui may have died another way, and Kyoko may well be still alive.
* But if we apply the "soul needed to synch" rule, then putting a random soul into an Eva instead of the soul of someone to whom the pilot is strongly connected to in some way doesn't make a whole lot of sense. Using a total stranger's soul would actaully be an obstacle to effective synching, IMHO. Personally, i think those litle red dots are just particles from the LCL flowing out of Lilith (I don't think this needs to be spoilered anymore). You know, sort of like with a waterfall.

The Mari-Maria Iscariot connection is obvious but here are some arguments for my admittedly flimsy theory.
* In flashbacks to Gendou's and Yui's past we see a girl who looks like Mari going to college with them but unless Mari was a teen super genius it is unlikely that the current Mari who looks like a teenager is the same person. Considering we see this girl again after Shinji is born, the age of Gendou (unless they changed it in the Rebuild series) and what the characters did since college, unless Mari had been hit with the Curse of Evangelion well before Second Impact or Evangelions were a thing it's unlikely that she had stayed a teenager the entire time. Not to mention that the girl looks older in the still showing baby Shinji.
* While Mari shows familiarity with Gendou and Ikutsuki, when Ikutsuki calls her Maria Iscariot she doesn't respond to the name as if it were her own, simply saying that she hasn't heard that name in a while. This could admittedly be chalked up to her simply not identifying with the name anymore after living as Mari for so long but considering Asuka's parallel struggle in the movie of differentiating herself from her original it could also be Mari doing the same, rejecting the name since she is not her original.
* Asuka and Rei are confirmed to be clones from the Shikinami and Ayanami series respectively and it's not a stretch to assume that Mari might be one too considering her -nami name. The clones being called series' also implies that there were several cloning projects with a third one not being out of question.
* The most general, but her love for LCL could also be a hint to her being a clone. It's most noticable with Rei but clones need regular to semi-regular maintanance in a vat of LCL to stay stable with Rei needing the most likely due to being part Angel. Asuka seems a lot more stable but she also shown in a vat along with her other Shikinami clones. If Mari is a clone it's possible she finds LCL comforting because she also has to spend a lot of time in it for maintanance.
