** ''ReverseFallsAU'', in which Gideon Gleeful and Pacifica Northwest are the heroes and Dipper and Mabel Pines are the villains (with Bill Cipher as their wimpy bound demon servant).

* The [[http://www.fanfiction.net/u/1550595/Thanfiction [=DAYD=]verse]], a darker take on Franchise/HarryPotter started by Thanfiction and expanded upon, with the primary protagonist being Neville Longbottom. [[FanFic/DumbledoresArmyAndTheYearOfDarkness Starts with a parallel story to ''Literature/HarryPotterAndTheDeathlyHallows'' and continues with the second of three books called "Sluagh," as well as numerous one-shots, missing scenes, and character profiles]].

* The X-Men Continuity Saga is a large AU {{Fanedit}} series that seeks to make the Franchise/XMenFilmSeries consistent without time-travel retcons removing the classic trilogy from the timeline.

* There are several fanfics by the same author with ''{{Terinu}}'' set in the period prior to the canon storyline, set just after the Varn Dominion's conquest of the Earth, one set in Vulpine Prime's past just prior to ''their'' conquest by the Dominion, and a notable crossover with the Season Five ''Series/StargateSG1'' team. At least a couple of fanfics by other authors have crossed over OC's, and a couple of bits of Fanon were incorporated into the main storyline by author Peta Hewitt.

* Debbie (Dai-chan) began The Powers of Crests universe for the ''Franchise/{{Digimon}}'' fandom on FanfictionDotNet, which was expanded upon by Creedogmon, and an author named [=DayDreamer9=] has begun a third imagining.

* There is a fanfic version of the {{Marvel Universe}} that puts much more of an emphasis on lesser-known heroes and villains, such as the 1990s superhero ''Sleepwalker'', rather than mainstays such as {{Spider-Man}}, the ComicBook/FantasticFour or ComicBook/CaptainAmerica, who usually guest star in the C-listers' own stories rather than get the main spotlight. Many aspects are also heavily reimagined, such as Gwen Stacy being alive and well as Peter Parker's one true love, and Mary Jane Watson developing her own spider-powers as Spider-Woman, with her own rogues gallery and supporting cast entirely separate from Peter's.

* ''Roleplay/FreedomCityPlayByPost'' is the largest online source for stories in the ''FreedomCity'' setting. Characters use the ''TabletopGame/MutantsAndMasterminds'' rules set to make things a little more balanced than the usual collaborative free-form stories.

* The ''[[http://www.fanfiction.net/s/8192955/1/Vantage-Point Vantage Point]]'' series by Aggie2011 takes place in the Franchise/MarvelCinematicUniverse, with focus on Black Widow, Hawkeye, and Agent Coulson. Fics are set pre- and post-Avengers, and are AU by virtue of having no canon for the events covered. World building is very LikeRealityUnlessNoted, but the inner workings of SHIELD and various missions are explored.
* The ''Fanfic/BlackCrayons'' series is several ''Film/{{Transformers}}'' stories, mostly set after the second film, which explore the franchise from the point of view of [[CheerfulChild Annabelle Lennox]]. It all leads up to a re-written version of the third film which, among other things, keeps Mikaela in the plotline.

* The Pokemon fanfic ''Fanfic/PokemonResetBloodlines'' has expanded with side stories by both the original and several other writers, covering a wide variety of characters with expanded backstory and lore in a new universe Ash Ketchum {{Peggy Sue}}d himself into.

* [[http://feynites.tumblr.com/ Feynite]] of Dragon Age fandom has ''two'' fan verses based off of two large multi-chaptered stories, The Dread Wolf's Heart (complete) and Looking Glass (WIP). Definitely qualifies, with fanon, fanart and RecursiveFanfiction abundant on their tumblr and [[http://archiveofourown.org/users/Feynite Archive of Our Own account]], and perhaps unsurprisingly, crossovers. Potentially widens to three fan verses with their modern-day AlternateUniverse stories, or just one massive multiverse.

* The Pokemon fanfic ''Fanfic/PokemonResetBloodlines'' has expanded with side stories by both the original and several other writers, covering a wide variety of characters with expanded backstory and lore in a new universe Ash Ketchum Peggy Sued himself into.

* The WhateleyUniverse, being a web-based fiction universe, makes this easier. On the [[http://www.crystalhall.org/ website]], there is a place for FanFic, and there are like 20 different authors writing additions to the Whateley world, most of the taking place (sooner or later) at SuperheroSchool Whateley Academy.

* ''Fanfic/{{Cumberholmes}}'' is a fanverse based on a group of roleplayers on {{Twitter}}, and their interpretation of the characters.

* There is a truly awesome one of these for ''UruseiYatsura'' called [[http://www.fanfiction.net/u/58246/Pyeknu ''The Senior Year'']], started by Fred Herriot. It takes the original setting, characters and runs with them, adding new and interesting characters, places, cultures (including many {{ShoutOut}}s to other anime) and spans at least 20 years through its various sequels.

* The now-defunct ''Roleplay/GlobalGuardiansPBEMUniverse'' was the largest SharedWorld ''TabletopGame/{{Champions}}'' FanVerse on the net.

* ''TransformersAnimated'' has [[http://www.fanfiction.net/u/1868950/Artisan_Brown three]] [[http://www.fanfiction.net/u/1339005/ prominent]] [[http://www.fanfiction.net/u/1454908/Consuelo_Higdon authors]] who influence each other and built their own {{FanVerse}}s by bouncing off their ideas. There are a ton of minor universes they write about, and they seem to have a blatant disregard for canon, so avoid if that doesn't work for you.

* The ''Fanfic/SuperwomenOfEva'' series (of which ''Fanfic/SOE2LoneHeirOfKrypton'' is one example) has several stories that cross over amongst themselves (in a ''very'' BroadStrokes fashion), creating a shared universe (and a few alternate universes to the two "main" ones). Of interest is that the series has ''two'' different shared universes, one which takes inspiration from ''MarvelComics'' and one which takes inspiration from ''DCComics''.

* ''Fanfic/SOE2LoneHeirOfKrypton'' crosses over with several stories of the same author (in a BroadStrokes fashion), creating a shared universe.

It's remarkably in-character, not to mention OriginalFlavor.

* On LiveJournal, the DC Universe [=RP=] of [[http://community.livejournal.com/jla_watchtower JLA Watchtower]] and its spinoff Roleplay/DCNation has been going strong since 2004, using a combination of adapted DC Comics storylines and original plots. There have also been "flashback" posts that go into earlier parts of DC continuity.

* The FanFic/ElementalChessTrilogy is effectively this. With four novel-length installments, plus one collection of side stories still being written and a fifth volume currently in production, it is known as one of the largest ''Manga/FullmetalAlchemist'' fanworks.

* The ''Fanfic/BlackCrayons'' series is several Film/{{Transformers}} stories mostly set after the second film that explores the franchise from the point of view of [[CheerfulChild Annabelle Lennox]]. * The ''LesMiserables'' fanfic ''FanFic/ParisBurning'' is the root of one of these. The author of the initial fic and various other fans have taken the premise ([[Webcomic/AxisPowersHetalia Hetalia-esque]] personifications of cities, with a rather darker tone) and run with it to create stories that, at this stage, bear little relation to the events of ''LesMiserables'' itself.

* ''WebOriginal/TheAethionExpandedMultiverse'' is a universe where any ''Toys/{{Bionicle}}'' fanfic writer can put their own work in and be considered "fanon" for the universe.

* In the ''WesternAnimation/StarVsTheForcesOfEvil'' fandom, the ShipToShipCombat that sprung up in the aftermath of [[WhamEpisode "Bon Bon the Birthday Clown"]] inspired the [[http://moringmark.tumblr.com/post/153409664078 Ship War AU]] (AKA "Diaz Half-Siblings"), inspired by [[http://moringmark.tumblr.com/post/153384123168 this fan comic]] where Star and Marco's KidFromTheFuture butts heads with Jackie and Marco's kid from an alternate future over who their father will end up with.
