What it does is turn them into data, as is shown in other media. We assumed that the Didact was trying to destroy humanity, but he was trying to turn them into promethians using the composer. In the latest episode of spartan ops, one of the promethians had images of new Phoenix that no early human should have seen. New Phoenix was where the composers beam hit at the end of the campaign. Somehow he got the data and it created more promethians from modern humans.
On a related note, this might explain the importance they placed on that doctor in the facility. The dialog suggested she and chief would meet again and, if the theory is true, they just may bring her back.
