After discovering that Cadence is not who she appears to be, Twilight is sent to another world entirely by the disguised Changeling Queen to avoid her plan being disrupted. When Twilight lands, she discovers that not only have Spike, Owlowiscious and Peewee followed her, but that they've arrived in a world where the main sentient species is human. There's still a place where they teach magic, though.

!! ''The Unicorn at Hogwarts'' contains examples of:

* AlternateUniverseFic: for both franchises, splitting off from ''Harry Potter'' early in [[Literature/HarryPotterAndThePhilosophersStone the first book]] - with the result that Hermione is now attending Beauxbatons - and from ''My Little Pony'' at the end of "[[Recap/MyLittlePonyFriendshipIsMagicS2E25ACanterlotWeddingPart1 A Canterlot Wedding, Part 1]]."
* AliensSpeakingEnglish: Twilight lampshades it when Percy asks her if the name Equestria has anything to do with the Latin word ''Equus''.
* CurbStompBattle: Twilight vs. the troll. The troll briefly but ''very'' painfully discovers that while it might be large and fearsome to British wizards, to the most powerful non-alicorn wizard in Equestria (and someone who is more than used to battling Equestrian monsters) a Potterverse mountain troll barely qualifies as opposition.
* EarlyBirdCameo: Numerous characters appear far ahead of their debuts in the books' timeline, including [[spoiler: Cornelius Fudge and Augusta Longbottom]].
** Cormac [=McLaggen=] gets a brief mention as Gryffindor's Seeker in lieu of Harry, since Harry never had to catch Neville's Remembrall from Malfoy.
* FantasticRacism: Malfoy makes no secret of his disgust that two non-humans have been admitted to Hogwarts, describing it as even worse than letting in muggle-borns. In addition, [[spoiler:Twilight and Spike are called before the Department for the Regulation and Control of Magical Creatures, with Cornelius Fudge attending and showing a clear reluctance to recognise either as sapient beings]].
* ForWantOfANail:
** As a result of Twilight's friendship with Neville, she saves him from being injured in the first flying class, and the Rememberall incident that led to Harry's recruitment to the Gryffindor Quidditch team never takes place. [[spoiler:This leads to Harry being absent from the start of the Halloween feast (because it's the anniversary of his parents' death), coming downstairs later only to be cornered by the troll, and being saved by Twilight.]] In addition, due to Draco never challenging Harry to a duel, they never met Fluffy.
** [[spoiler:Twilight and Spike's hearing before the Department for the Regulation and Control of Magical Creatures has resulted in political problems for Cornelius Fudge.]]
** Twilight and Spike's presence leads to the Gryffindors opening their Christmas presents in the common room instead of Harry and Ron's room as in the book. This leads to [[spoiler:Fred and George noticing Peter Pettigrew's name on the Marauder's Map alone in Harry's room and realising that he's not a familiar after all. As a result, Scabbers/Pettigrew is exposed as an animagus two books early and captured.]]
** On the other hand, no similar explanation has been offered for Hermione's family moving to France and Hermione attending Beauxbatons.
* IdiotBall: [[spoiler: When Twilight receives a detention with Hagrid, he fails to realise that taking her into the forest to investigate a murdered unicorn might be upsetting.]] Granted, Hagrid does act oblivious in canon with frequency, but one still wonder how he failed to make the connection.
** One explanation is the fact that Twilight being an intelligent being, something unicorns are not in the Harry Potter universe, makes people sometimes forget she is a unicorn.
* KillerRabbit: Twilight Sparkle. Between her cheerful and modest demeanor, her tendency to be underestimated by British wizards because she's a sentient magical creature (see FantasticRacism above), her being in Hogwarts as a first-year student (i.e., in the same class as the 11-year-old kids), and the part where she's a small cute-looking purple unicorn, pretty much everybody Twilight meets treats her as a precocious but mostly harmless child. Nobody (except Spike, of course) has yet managed to grasp that Twilight is actually a full adult by the standards of her home culture, an experienced combat veteran who has helped defeat multiple eldritch horrors, an advanced post-graduate level scholar, and quite likely one of the five most magically powerful beings extant on her home planet -- with the four ahead of her being three alicorns and Discord. This is probably going to become a plot point later.
** Clearly a ChekhovsGun: there's an entire sequence in chapter 2 where Twilight explains to Spike that she's got so much magical power that she has to throttle every spell she casts down to almost nothing in order to avoid ExplosiveOverclocking. Capped off with Twilight reflecting that during her early days at Celestia's School for Gifted Unicorns she had such a problem with PowerIncontinence that she once ''melted a frying pan with a food-warming charm'', to the point where for months afterward the teachers were putting on safety goggles before asking her to attempt any spellcasting.
* LateToThePunchline: When Spike laughs at the name Diagon Alley, Dumbledore claims that he's never noticed the pun (diagonally) before.
* MeaningfulName: Twilight lampshades this while talking to Professor Sprout, Professor Vector and others, offering a justification for her own society's tendency towards the same.
* MythologyGag: Twilight and Spike go through the same [[AccentUponTheWrongSyllable Win-GAR-dium Levi-O-sa]] conversation as Hermione and Ron, though with Twilight being much less of an InsufferableGenius about it.
* OOCIsSeriousBusiness: Fred and George, after they [[spoiler:reveal that Scabbers is not really a rat]]. When Percy suggests that it's one of their pranks, George snaps, "Shut up, Perce, we wouldn't joke like this."
* ShoutOut: Quirrel asks [[Literature/TheTwilightSaga Twilight]] and [[Series/BuffyTheVampireSlayer Spike]] if they're vampires, as their names make him nervous for some reason.
* PetTheDog: Compared to the books, [[ButtMonkey Neville Longbottom]] doesn't fare nearly as badly, especially since he's one of the first friends Twilight and Spike make in the Wizarding World. {{Lampshaded}} by Twilight in-story when she notes to herself that with over a year of experience at being one of Fluttershy's best friends, 'how to coax Neville out of his shell without spooking him' is a problem she's overqualified to deal with.
* WhamEpisode: [[spoiler:Chapter 9 features Scabbers/Peter Pettigrew being exposed as an animagus two books ahead of canon.]]
* WorldBuilding: The story spends a significant amount of time on the discussion of how Potterverse and MLP magic systems work.
* YearInsideHourOutside: Twilight concludes as much within minutes of arriving in Scotland, based on Star Swirl's theorems on interdimensional travel. WordOfGod for now is that she's correct.
