Siesta is just terrified of confronting Negi with the info. Illya is just a victim of the Fate plot going into hibernation until I figure out what to do with it, but if she counts, Arika deserves a special mention as well, for never bothering to approach Negi or even spy on him.
Then again, Arika and Negi are supposed to be basically identical, personality-wise. In their case, they're just kind of stupid that way. Even if Nagi were there to force them together, they'd probably be really and uncomfortably formal with each other (which would drive him nuts). Like what we see when he's stuck in the pseudo Cosmo Enthelecheia illusion thingy.
Though, if you stop to think about it, it makes perfect sense why she wouldn't approach him. She'd likely think that she's unworthy of approaching him because of the whole abandonment thing, and the more she stalls and stays back, the more guilt she'd feel over it, which would lead to beating herself up more.
They're very similar like that, the thing is, Negi always had someone to punch him to get him out of the 'beating myself up' phase so he could start with the 'solving the problem' phase, while Arika kinda no longer has the guy who was doing that for her..

And now, DC's idiotic reveal about the Joker actually being three different people... wow, just wow, that kinda takes real balls to come up with. A complete lack of brains, but also balls. If nothing else it should make for good Clown Princesses gag fodder.

Said Negi believes he's Negi Jr., the grandson of Negi Springfield, but after Professor Scummypants strikes, Negi learns he's actually the conscious-soul-mind of Negi himself transplanted into a cloned body, while his original, comatose and hollow body is being used by the Lifemaker as his/her latest meat puppet host. Due to difficulties with the soul transfer, Negi only can remember events up to the end of Negima by now (so we have to worry about being Jossed as little as possible), but basically, this gets us a revived Boy!Negi reeling from being out of time, with his original personality back, and out to find out what's happened in the gap he can't remember... and to set as many things right as possible.
Is that workable?

And as a clone, he's human, not immortal. Meaning none of the ridiculous Magia Erebea powered BS canon Negi pulled. At least until he can get strong enough to survive the corruption of Magia Erebea again, anyways.
After that, just don't turn him into a vampire, and you've got a less super-special-awesome-lol character than Touta. Power-wise, anyways.
Actually, you could totally get away with him being unable to use ME without it killing him at all, by making it so his body isn't a clone of Negi's, but someone else's. It wouldn't even be hard to justify, if you just make it so that Negi's body is impossible to clone or something.

Well, Negi wears glasses. So there's that. Although it could be that Nagi needed them too and never bothered to get any. Or it could be that they're there to help Negi study small objects, and aren't actually prescription.
Negi also has two-tone hair.

Actually, Nagi needing glasses but not wearing any might explain why he favored hand to hand combat and thousand bolts. if he ws near-sighted, hand to hand meant he'd always be able to see his enemy and thousand bolts essentially just lets him fire-and-forget, not needing to aim beyond having a general direction.

You know, in URAE, familial neglect appears to be a genetic trait of the Springfield family. The only one who doesn't seem to have it is Nekane. Nagi is Nagi, While Negi has sent letters he doesn't call or he'd have learned his sister has left home, Illya is neglecting BOTH her brothers, and Siesta has been in the same house as Negi a bunch of times and hasn't even tried to meet him after she found out their connection, never mind trying to talk to him.
