Valkyria Chronicles. It's Fire Emblem meets third-person shooters, and it works really well. Nobody bought it, though.
Torment liveblog is still hiatusing. You can vandalize my contributor page if you want something to do.Freeware indie, so that's out of the way.
Marathon is relatively obscure nowadays, and it's great.

Cynics are optimists that have become used to disappointment.Snowball Bros. for the Game Boy!
Mischief Makers, I guess?
Isn't there already a topic like this?
Experience has taught me to investigate anything that glows.Shadow Hearts. Though it seems to get some love, its not nearly as much as say, Psychonauts, God Hand, and Beyond Good And Evil, which are always brought up in topics like this.

^^ I don't believe so?
Inb4 Quest 64 and Lagoon. Although the former has been getting more hits these days...
Quest 64 threadShantae is a fairly good GBC platformer, with excellent graphics to boot.
Jade Cocoon and Phantom Crash.
Edit: Oh, and Resonance Of Fate. Goddamn you Sega for not advertising your GOOD games.

They're still mad at us for their aggressive marketing not totally winning us over back in the Genesis days, I think.
At least they've gotten over it enough to start releasing good games here. They wanted almost nothing to do with us during the Saturn and Dreamcast days.
Cynics are optimists that have become used to disappointment.Roll Away. Such masterful gameplay.
And seconding RKS.
"Only now, after being besieged by a flock of talking ponies, did he really understand what he'd lost. "Psychonauts? Obscure? Outside the mainstream maybe, but along with Beyond Good and Evil it gets mentioned so often in "Obscure games you should play" lists it's essentially as prolific as Super Mario Bros. to the hardcore gaming public.
...Looking at my shelf, I've got nothing.

Good stuff if you like Metroidvanias, isometric games, and/or pain.
Jet Set Radio Future for the X Box.
I played the crap out of that game. It had awesome music and interesting characters. I want a Dreamcast just for the previous game, Jet Grind Radio.
Seconding the above. Jet Set Radio Future is probably the best game on the Xbox, which is pretty sad considering it was a launch title too.
READ THIS COMIC. | Read along as I play through my games collection!Time Hollow, Locks Quest, Innocent Aces, Little Kings Story, and a whole bunch more.
I always felt more like a collector then an actual gamer, so these sort of games attract me.
Seconding Shadow Hearts.
There was also this game called Red Star for PS 2, which played like a side scrolling beat-em-up meets Bullet Hell. And something about admiral queens or something — the plot wasn't really very comprehensible, but it was more fun than something that obscure and niche had any right to be.
^^^ Jet Grind Radio is excellent, too.
Good stuff if you like Metroidvanias, isometric games, and/or pain.
...You just described Deadly Towers.
Eternal Fighter Zero. If you look beyond the moe girls beating each other up, you'll see one of the most balanced 2D fighters around, solidly built on the Guilty Gear engine.
My FF.net accountHardwar (which I am pleased as punch to see there's a trope page for).
It's a Wide-Open Sandbox in the mould of Elite which was very ahead of its time. It's simply a game that's very fun to spend hours fucking around with the environment and economy. Very few games in the past 10 or so years have managed to beat it in that respect.
Again with the data mining, dear Aunt? This is a really amazing arcade beat'em up by Konami, which shamefully never got an home port. TON of moves for each characters, insane singing soundtracks,, incredibly widgety, challenging but fair... ect. Seriously, it may very well be one of the best beat'em up ever made.

If someone HAS to compare it to Zelda, then I have to say that dungeons were MUCH better. Why? Because in Zelda games they are often boring or too long. Though, only problem with Okami is that it is kinda easy...(though demon gates are hard if you haven't stacked items on like crazy(which I didn't do.))
Minus-one-ing Shadow Hearts; I thought the game was awful. The sequel was really good, though.
Seconding Time Hollow and adding Shadow Of Memories and Live A Live.
Okami is hardly obscure.

Note that "obscure" and "indie" don't mean the same thing.
Also, in before Psychonauts.
