Toon Link is cuter and fits into that sort of commercial better. Same with Toon Zelda. The real question is why Samus was there. She's not cute (at least not in her armor), her series isn't that popular in Japan, and it's not like Metroid has seen much activity as of late. Though my guess is that they just felt like throwing her in just because.
I think it partly has to do with promoting Smash a little, to be honest. Almost everyone in the trailer are in that game.

If it was about promoting Smash then Toon Zelda wouldn't have much reason to be there, though Isabelle could be excused given how Nintendo has been promoting her as of late. Marth, Lucina, or even Dedede would've fitted in easier. I really think the people making it just liked Samus.
Or Nintendo is hinting that a new Metroid is coming soon. I can still dream.

Japan and Europe both have Fire Emblem 7. More proof that Nintendo doesn't want my money. I had hope that Mother 3 would be coming over after E3, but alas that was a fleeting dream.
For 3DS I just want the Pokemon Trading Card Game. Europe got it, so why can't America?

Miyamoto said they were looking at both to determine Metroid's proper future. Nothing is in development as far as we know.
No. They said there's a place for 2D and Prime style Metroid games. As far as we're aware, they are not working on anything at the moment

You can not know as much as you want, it doesn't change the fact that the Akaneia saga is very popular in Japan.
Also, the thing about Marth is that he's now an archetype. His core personality traits became the template for pretty much every Lord that followed.
