I would bet that it IS a severe case of Values Dissonance since child nudity isn't seen the same way in Japan as far as I know.

Japan has less of a nudity taboo in general than Western cultures. That's why it's perfectly acceptable for a children's show to have both child and adult characters' naked butts shown; hell, Dragon Ball got away with showing the genitals of some (human) characters, though they were not detailed beyond the barest minimum necessary for the general outline of said organs.

That is actually rather normal, even boobie shows like Valkyrie Drive Mermaid use light beams for that if it might show anything even on bluray releases. Japanese laws are extremely funky when it comes to that.

Not so much anymore, at least with games and bluray releases. The whole Z rating for video games have done wonders on that.

Really? I don't watch anime for some time, so the last time I remember this kind of censor is in Deadman Wonderland. They really made it hard to watch that anime. Thought, they also use "someone suddenly turn off the light and I can't see anything" method there. That's good I guess.
