Sorta wish that the Biko reveal had been saved for the game's release and that it wasn't that black-and-white heroic but it's nice to see Chief is still one of the good guys.

How the hell did ONI let him out of jail? And why? Also seriously Fuck Del Rio.
Also, since I presume ONI wants to kill the Chief due to them not immediately correcting the leak from FERO, why would they want to. I mean sure he has gone somewhat vigilanti, but ONI has already allowed Spartans a great deal of leeway in dealing with threats,example Grey Team. I have a few theories
1: They fear Chief will turn on them eventually. He has already shown,with his interactions with Del Rio, a willingness to disobey his commanders if it is in the service of his wider mandate to defend humanity. Eventually he may see the UNSC,or more specifically ONI, as against that goal, and turn against them.
2: This is a typical example of the insane bureaucratic backstabieng that goes on at ONI. Someone wanted to make the Spartan 2's look bad in comparison to the 4's, and instead of doing the logical thing and pointing out that one abducts children and the other doesn't, decided to kill all the 2's.
3: Osman's issues with Halsey have really gotten out of control over the years, and she has decided to get back at her by killing her favorite Spartan. ONI could also suspect that the Chief would join Halsey, and have decided to purge him before that eventuality occurs.

Uhh, being relieved of command in a military typically doesn't entail jail time. Especially since a lot of that was out of Del Rio's hand in inception.
But, and I must stress but. It's highly probable he may have been threatened with jail owing to a number of things such as the bloody nose at Requiem and simply took his retirement/resignation from the UNSC to save face. Happens all the time in real military organizations.

I would say a combination of 1 and 3.
That and I think there was a quote somewhere that ONI is so compartmentalized in its Sections that none of the ONI Sections know what the others are doing.

True, but she seemed to be more pragmatic about it in Kilo 5, in addition the fact that Halsey wasn't executed as soon as she entered office shows she still held that view when she became head of ONI. Finally, while she can barely remember his face in the Kilo 5 trilogy, would she really order the death of a fellow Spartan over her issues with Halsey?
I guess that settles that Sully's not a double agent. Perhaps he sees keeping up Chief's good name as the better favor than revealing what happened to him.
