I never watched the original, so why is Yui not well-liked?
It's been 3000 years…Outside of being a blatant moeblob my own personal feelings is her introduction is where the series took a nosedive from being mediocre to really bad.
Yui to me represented how shallow the stakes really were in the series. Creating a "too precious for this world" cinnamon roll only to kill her off and then immediately backtrack and reveal she really isn't dead. Like, her really dead montage especially fell flat because she was literally only around for two episodes at that point.
And also...

So taking her off the field which what her "death" amounted to in the grand scheme of things. Which is probably why she was nerfed down to an assist without admin privileges in ALO.
Plus both she and Pina the feather dragon are adorable so I couldn't bring myself to dislike either of them. So hoping for a Pina 2.0 in future arcs. Because Dovakin Silica sounds interesting.

I just realized something. If Yui was blocked from interacting with the game world, how did she manage to manifest as an npc, and why didn't she do that earlier?

How does it go down in the original show?
She's forbidden from interacting with the players in her role as a counselor but still has to monitor their mental health. The sheer amount of grief, death, suicide, and insanity caused by the trapping in the game drove her to the AI equivalent of a nervous breakdown and it deleted her memories.
Her explanation implies her sentience was not something planned, so her ability to disobey an instruction wasn't foreseen until she actually did so. She forgot she wasn't supposed to meet players and thus wandered into K&A's backyard when they caught her attention.

Why was she even created, though? Wasn't the guy that made SAO planning to trap everyone from the get-go? Why would he need her if he was just going to fuck with everyone?

That's like asking how Kirito managed to backup an AI he didn't even know existed until a few minutes prior and turn her into an item using an admin console for a game's code he's never seen. And then not use the same console to turn the "log off" button back on. Coz thats way harder than copying fully sentient A.I.s into items.

If I am remembering correctly the system itself created Yui and Heathcliff seemed to have no plan in regards to her and since he wanted to make things more real a magic being that could keep everyone sane would be a problem for that.

Renee CostaThis is a real Voodoo Shark, where the explanation just raises more questions. Like how does an MMO create a sentient AI? Let alone one specialized in human psychology. And who has a definited function, and does so by accident without external prompting?
It'd be like if my copy of notepad++ created an Italian chef whose sole purpose is to make the best parma ham. Despite notepad having no concept of italy, chefs, pigs, meat or ham.
The cardinal system seems to do quite a bit of strange things ranging from there being multiple NPC's that seem to be rather smart programs, getting information from the internet to generate new quests and terminate an entire continent to simulate Ragnarok.
