Because of the Singularity screwing up the timeline, the Einzberns didn't contract him to be the Master for Saber, he presumably died offscreen and made a pact with Alaya to become a Counter Guardian. He is subsequently deployed to stop the epic-level screw up that is the Accel Zero Order event, since it'll result in summoning Angra Mainyu 'n all, and helps the party do so (after some rough spots).
He actually stays behind to take down Angra Mainyu himself after the Party Ley-shifts back to safety. And no, it isn't a Heroic Sacrifice, he's fully confident he can win. Which... makes sense. Angra Mainyu is a hilariously weak servant even in-game, with a pathetic NP that requires serious effort to make even semi-viable (though, admittedly, his Quick buff would be amazingly broken on another servant like, say, Jack da Rippah). Once the singularity is regularized, he should basically cease to exist.
Of course, since Counter Guardians are not limited by time either, it's entirely likely he now exists in canon, depending on whether they're multiversal entities or not (which EMIYA kind of implies a bit). So yes, Counter Guardian Kiritsugu is now canonical and you can use him if you want.
And yes, FGO is canon. Not only is it written with Nasu's express approval and contribution (and increasingly more of the latter the more Nasu realizes that yes, people are still reading the story even though it's a mobage), but its very premise makes it incredibly easy to adapt to any timeline, simply because, by its very nature, it cannot take place in any timeline other than its own. How does that make it easy to adapt to any timeline? Simple. Because the end of FGO will likely be Chaldea resolving the crisis, setting time back on track and going back to square one, which means that you can tack any other universe right at the end of FGO without any real issue.

I still find it amusing that despite all this time Kiritsugu had yet to become a Counter Guardian prior to FGO. Yet, a fanfic writer used that idea before it was considered canon. I originally heard about this from the writer himself when he updated his latest chapter today.
